Enzyme — Claude Code MCP server: search your notes
Builds a local index over a folder of Markdown notes so your agent can pull up related entries from months of writing. Useful for Obsidian vaults.
Open on GitHubWhat Enzyme does
Enzyme reads how your notes are already laid out: folders, tags, links, dates. From that it builds a local index, and Claude or Codex can surface related entries you can cite.
Setup runs through a prompt. Your agent installs Enzyme from install.sh, reads the enzyme-workspace-setup skill, and proposes which folders, tags and links to read. You correct the settings, then the index is built. Your notes stay where they are, no cleanup needed first. You can also install it yourself: curl -fsSL https://raw.githubusercontent.com/byenzyme/enzyme/main/install.sh | bash, then enzyme install claude.
Settings live in an editable .enzyme file. enzyme petri shows a map of questions per folder and tag, enzyme catalyze ranks notes by wording and meaning together, and search runs on your machine. For an exact name or phrase, plain search is faster, and the skill tells your agent to use it. The questions are generated, so treat them as hints rather than evidence: judge the setup by the notes your agent brings back.
What it helps with
- find what changed in a project across months of notes
- work out why a decision went the way it did
- collect what keeps coming up about a person
- pull related saved articles into current work
- give an agent memory as Markdown files
Example prompts for the agent
- Set up Enzyme for the Markdown notes folder I have open and show me what you propose to include.
- Search my notes for what changed in the project and link the sources.
- Refresh the index so new notes are included.

Questions about Enzyme
How do I install Enzyme in Claude Code?
Open your notes folder in Claude and paste the setup prompt: the agent installs Enzyme from install.sh, adds the enzyme-workspace-setup skill and proposes settings. Manually: curl -fsSL https://raw.githubusercontent.com/byenzyme/enzyme/main/install.sh | bash, then cd /path/to/your/notes and enzyme install claude.
What does Enzyme do?
It reads the structure of your Markdown notes and builds a local index so your agent can find related entries and cite them. Search runs on your machine.
How is Enzyme different from plain note search?
Plain search is faster for an exact name or phrase. Enzyme matches wording and meaning together, so it finds a passage even when you only describe it.
