genebass-gene-burden-skill — Codex skill: what it does, how to install
Submits compact Genebass gene burden queries for an Ensembl gene ID and burden set. Useful for quick PheWAS summary reports without heavy data dumps.
npx skills add openai/plugins --skill genebass-gene-burden-skill -a codexWhat genebass-gene-burden-skill does
The skill executes scripts/genebass_gene_burden.py by piping JSON through stdin. Each run handles exactly one Ensembl gene ID. By default, it produces a compact markdown summary instead of a heavy data dump. Raw JSON is returned only when machine-readable output is requested.
Supported burden sets include pLoF, missense|LC, and synonymous. The script caps max_results at 25 for general overviews. In long conversations, the skill instructs the agent to rerun queries rather than rely on stale tool output. Truncation dots ... in previews are treated as UI artifacts.
It requires only Python and the included script. Install it if you query Genebass PheWAS associations often and need concise summaries.
What it helps with
- Query PheWAS associations for a specific Ensembl gene ID
- Limit Genebass burden results to twenty-five records
- Retrieve concise summaries for
pLoF,missense|LC, orsynonymoussets - Output structured JSON containing association counts and gene metadata
Example prompts for the agent
- Show Genebass burden associations for gene ENSG00000173531 using pLoF
- Give me a concise PheWAS summary for ENSG00000173531 capped at 25 results
- Return raw JSON associations for ENSG00000173531 with burden set synonymous
