string-skill — Codex skill: what it does, how to install
Submits compact STRING API requests for protein networks and enrichment. Useful for retrieving quick biological summaries without leaving the terminal.
npx skills add openai/plugins --skill string-skill -a codexWhat string-skill does
The skill sends structured POST requests to the STRING API endpoints network, interaction_partners, and enrichment. By default, it condenses API results into markdown summaries rather than dumping raw payloads into the conversation. If machine-readable output is requested, it provides the unmodified JSON.
Execution relies on scripts/rest_request.py. Input passes as a JSON object through stdin, requiring base_url and path, alongside optional parameters like form_body and caller_identity. To prevent context overflow, requests to network and interaction endpoints default to limits of 10 items.
For enrichment endpoints, the tool summarizes the top 5 to 10 rows. When full outputs are needed, setting save_raw=true writes the raw response to a specified file path. Install this if you query STRING databases regularly; otherwise, it adds little value to non-biological workflows.
What it helps with
- retrieve interaction partners for target proteins
- request functional enrichment summaries for gene sets
- query protein interaction networks with strict item limits
- save raw STRING API payloads using
save_raw
Example prompts for the agent
- Find interaction partners for protein TP53 using STRING.
- Get enrichment rows for my gene list and summarize the top 5 items.
- Query the STRING network for TP53 and limit output to 10 records.
