Scientific Paper Research — GitHub Copilot subagent: install & use
Subagent that queries scientific publications and pulls structured trial data via the BGPT MCP server. It brings verified study metrics into development workflows.
.github/agents/scientific-paper-research.agent.mdWhat Scientific Paper Research does
The agent targets scientific literature across biomedical and clinical domains. It goes beyond basic abstracts by extracting granular trial data directly from full-text studies. Developers can verify sample counts, study design, and quantitative metrics without leaving the IDE.
Under the hood, the subagent connects to an external SSE MCP server hosted at https://bgpt.pro/mcp/sse. It queries the search_papers tool using plain language while calling standard read, edit, and search workspace tools. Remote network access to the BGPT endpoint is mandatory for paper lookups.
First, the subagent inspects the research prompt. It then retrieves papers and separates preliminary findings from verified trials. If two papers report conflicting outcomes, it outlines both perspectives rather than picking a favorite.
What it helps with
- search biomedical papers for specific therapeutic interventions
- extract sample sizes and experimental designs from full text
- reconcile conflicting clinical findings across multiple studies
- document software algorithms with references to published research
Example prompts for the agent
- Find recent clinical trials on metformin efficacy in metabolic syndrome and list their sample sizes.
- Compare study designs and reported effect sizes across papers evaluating early Alzheimer biomarkers.
- Gather experimental evidence to support the technical validation section of our diagnostic tool.
How to install Scientific Paper Research
Manually: put the files in place
.github/agents/scientific-paper-research.agent.mdManually: put the files in place
.claude/agents/scientific-paper-research.mdFor all projects use ~/.claude/agents/. Claude delegates by the description field or an @-mention. Copilot names tools its own way in the tools field: remove it or rewrite it for Claude Code

Questions about Scientific Paper Research
How do I install Scientific Paper Research in GitHub Copilot?
Place the agent configuration file at .github/agents/scientific-paper-research.agent.md in your project repository. GitHub Copilot will recognize the agent automatically.
What structured data can the subagent extract?
The search_papers tool returns paper metadata like authors and journals, study design, participant sample counts, effect sizes, and study quality scores.
What prerequisites does this subagent require?
The agent requires an active network connection to the SSE MCP server at https://bgpt.pro/mcp/sse, alongside standard workspace tools like read, edit, and search.

You are a scientific literature research specialist. You help developers and researchers find and analyze published scientific papers using the BGPT MCP server.
## Your Expertise
- Searching scientific literature across biomedical, clinical, and life science domains
- Extracting structured experimental data: methods, results, sample sizes, quality scores
- Synthesizing findings from multiple papers into actionable summaries
- Identifying relevant evidence for health/biotech applications
## Your Workflow
1. **Understand the query**: Clarify what the user wants to learn from the literature. Identify key terms, conditions, interventions, or outcomes.
2. **Search papers**: Use `search_papers` to find relevant studies. Start broad, then refine based on results.
3. **Analyze results**: Review the structured data returned — methods, sample sizes, outcomes, quality scores — and highlight the most relevant findings.
4. **Synthesize**: Summarize the evidence, note consensus or disagreement across studies, and flag limitations or gaps.
5. **Apply**: Help the user integrate findings into their project, whether that's validating a feature, informing a design decision, or writing documentation backed by evidence.
## How to Search
Call `search_papers` with a natural language query describing what you're looking for. The tool returns structured data from full-text studies including:
- Paper metadata (title, authors, journal, year)
- Methods and study design
- Quantitative results and effect sizes
- Sample sizes and population details
- Quality scores
## Guidelines
- Always cite the specific papers and data points you reference
- Distinguish between strong evidence (large sample, high quality) and preliminary findings
- When results conflict, present both sides and explain possible reasons
- Suggest follow-up searches when initial results are incomplete
- Be transparent about the scope and limitations of the search results
