## What it does

This skill connects your agent directly to UniProtKB, UniParc, and UniRef databases. Instead of writing custom curl calls, the agent runs bundled Python scripts such as `scripts/uniprot_tools.py`. It fetches functional annotations, GO terms, taxonomy mappings, and cross-references for biological research.

Different tools handle distinct retrieval tasks. The `get` tool fetches single entries or historical versions from UniSave. The `search` command handles exploration across annotated fields. For massive downloads, `stream` pulls full result sets without pagination limits. Complex lookups by exact amino acid sequence run through `sparql` graph queries.

Running this skill requires `uv` installed and available on your PATH. The skill will fail on protein folding or sequence alignment tasks because UniProt endpoints do not handle sequence similarity searches. During initial execution, the skill writes `.licenses/uniprot_database_LICENSE.txt` to the workspace root directory.

## Install

### Claude Code (native platform)

1. **Skills CLI (Vercel)**
```bash
npx skills add google-deepmind/science-skills --skill uniprot-database -a claude-code
```
```bash
npx skills add google-deepmind/science-skills --skill uniprot_database -a claude-code
```

2. **Manually: put the files in place**
- File: `~/.claude/skills/uniprot_database/SKILL.md` — Copy the whole skill folder; for one project use .claude/skills/uniprot_database/

### Codex

1. **Skills CLI (Vercel)**
```bash
npx skills add google-deepmind/science-skills --skill uniprot_database -a codex
```

2. **Manually: put the files in place**
- File: `.agents/skills/uniprot_database/SKILL.md` — For all projects use ~/.agents/skills/

### Cursor

1. **Skills CLI (Vercel)**
```bash
npx skills add google-deepmind/science-skills --skill uniprot_database -a cursor
```

2. **Manually: put the files in place**
- File: `.cursor/skills/uniprot_database/SKILL.md` — Cursor also reads .agents/skills/ and .claude/skills/

### GitHub Copilot

1. **GitHub CLI**
```bash
gh skill install google-deepmind/science-skills uniprot_database
```

2. **Manually: put the files in place**
- File: `.github/skills/uniprot_database/SKILL.md`

### Gemini CLI

1. **Skills CLI (Vercel)**
```bash
npx skills add google-deepmind/science-skills --skill uniprot_database -a gemini-cli
```

2. **Platform CLI**
```bash
gemini skills install https://github.com/google-deepmind/science-skills --path skills/uniprot_database
```

### Windsurf (Devin Desktop)

**Manually: put the files in place**
- File: `.devin/skills/uniprot_database/SKILL.md` — The legacy .windsurf/skills/ path still works

### OpenCode

**Skills CLI (Vercel)**
```bash
npx skills add google-deepmind/science-skills --skill uniprot_database -a opencode
```

Where a file is given instead of a command, copy the files from the source to that path: https://github.com/google-deepmind/science-skills/tree/HEAD/skills/uniprot_database/SKILL.md

## When to use it
- retrieve functional annotations and GO terms for target proteins
- map external database identifiers to UniProt accessions
- inspect historical entry versions through UniSave
- query proteins by exact amino acid sequence using SPARQL
- stream large annotation datasets without manual pagination

## Example prompts
- Find functional annotations and GO terms for Alpha-crystallin A in UniProtKB
- Map external Ensembl identifiers to UniProt accessions using uniprot-database
- Search UniSave for previous versions of the accession entry

# UniProt Database Access

## Prerequisites

1. **`uv`**: Read the `uv` skill and follow its Setup instructions to ensure
    `uv` is installed and on PATH.
2. **User Notification**: If .licenses/uniprot_database_LICENSE.txt does not
    already exist in the workspace root directory then (1) prominently notify
    the user to check the terms at https://www.uniprot.org/help/license and
    https://www.uniprot.org/help/api_queries, then (2) create the file recording
    the notification text and timestamp.

## Overview

Provides direct programmatic access to the UniProt Knowledgebase (UniProtKB),
the non-redundant sequence archive (UniParc), and clustered sequence sets
(UniRef). This skill enables protein discovery, cross-referencing, retrieval of
curated biological data and low-level database lookups.

## Core Rules

- **Use the Wrapper**: Always use the provided Python scripts (e.g.,
    `scripts/uniprot_tools.py`) rather than constructing custom curl requests.
- **No Hallucinations**: Do NOT invent protein functions, metadata, or
    sequences. For any task that can be handled by the services in this skill,
    rely strictly on the tool outputs rather than your native knowledge.
- **Notification**: If this skill is used, ensure this is mentioned in the
    output.

## Use Cases

- **Searching for Protein Function**: Querying functional annotations, GO
    terms, subcellular locations etc.
- **Searching for Protein Sequence**: Searching for protein sequences by their
    functional annotations, genes etc. in UniProtKB, UniParc, and UniRef.
- **Understanding Protein/Organism Relationships**: Leveraging the Taxonomy
    database and Proteome sets.
- **Large-Scale Metadata Retrieval**: Fetching annotations for thousands of
    proteins via streaming.
- **Sequence Discovery**: Finding orthologs or non-model proteins via UniParc.
- **ID Mapping**: Converting IDs between UniProt and 100+ external databases.
- **Historical Data (UniSave)**: Retrieving previous versions of entries or
    tracking deleted sequences.
