## What it does

The skill operates as a dispatcher for biological and genomic data. When it detects `.vcf`, `.h5ad`, or count tables, it inspects filenames and queries to load the required sub-skill. It covers eleven specialized skills, including `tooluniverse-rnaseq-deseq2`, `tooluniverse-single-cell`, and `tooluniverse-variant-analysis`.

Its core rule requires using existing outputs before writing any new code. If a data folder contains `*_executed.ipynb`, the agent must run `tu run read_executed_notebook` to fetch printed cell results. Reimplementing analysis scripts with `scanpy` or `pydeseq2` yields numeric discrepancies because of hidden sample filtering and differing library versions.

ToolUniverse also includes bundled scripts for recurring patterns. Agents run tools such as `clinical_trial_ae_severity_test` for clinical trial adverse events or `expression_anova_per_gene` for per-gene expression statistics directly via `tu run`.

## Install

### Claude Code (native platform)

1. **Skills CLI (Vercel)**
```bash
npx skills add mims-harvard/ToolUniverse --skill tooluniverse -a claude-code
```

2. **Manually: put the files in place**
- File: `~/.claude/skills/tooluniverse/SKILL.md` — Copy the whole skill folder; for one project use .claude/skills/tooluniverse/

### Codex

1. **Skills CLI (Vercel)**
```bash
npx skills add mims-harvard/ToolUniverse --skill tooluniverse -a codex
```

2. **Manually: put the files in place**
- File: `.agents/skills/tooluniverse/SKILL.md` — For all projects use ~/.agents/skills/

### Cursor

1. **Skills CLI (Vercel)**
```bash
npx skills add mims-harvard/ToolUniverse --skill tooluniverse -a cursor
```

2. **Manually: put the files in place**
- File: `.cursor/skills/tooluniverse/SKILL.md` — Cursor also reads .agents/skills/ and .claude/skills/

### GitHub Copilot

1. **GitHub CLI**
```bash
gh skill install mims-harvard/ToolUniverse tooluniverse
```

2. **Manually: put the files in place**
- File: `.github/skills/tooluniverse/SKILL.md`

### Gemini CLI

1. **Skills CLI (Vercel)**
```bash
npx skills add mims-harvard/ToolUniverse --skill tooluniverse -a gemini-cli
```

2. **Platform CLI**
```bash
gemini skills install https://github.com/mims-harvard/ToolUniverse --path skills/tooluniverse
```

### Windsurf (Devin Desktop)

**Manually: put the files in place**
- File: `.devin/skills/tooluniverse/SKILL.md` — The legacy .windsurf/skills/ path still works

### OpenCode

**Skills CLI (Vercel)**
```bash
npx skills add mims-harvard/ToolUniverse --skill tooluniverse -a opencode
```

### Claude.ai

**Claude.ai**
- Zip the folder and upload it in Settings → Capabilities → Skills

Where a file is given instead of a command, copy the files from the source to that path: https://github.com/mims-harvard/ToolUniverse/tree/HEAD/skills/tooluniverse/SKILL.md

## When to use it
- route scientific data queries to domain sub-skills
- extract authoritative cell outputs from `*_executed.ipynb` notebooks
- test clinical trial adverse event severity across treatment groups
- calculate per-gene ANOVA and fold change from expression matrices

## Example prompts
- Inspect the data folder and extract DESeq2 outputs using `read_executed_notebook`
- Run `clinical_trial_ae_severity_test` on `DM.csv` and `AE.csv` for treatment groups
- Compute per-gene ANOVA on `counts.csv` with metadata from `meta.csv`

description: "ToolUniverse plugin router. STEP 1 BEFORE ANY ANALYSIS: if the data folder contains `*_executed.ipynb`, run `tu run read_executed_notebook '{\"data_folder\":\"<path>\",\"search\":\"<keyword>\"}'` to extract its cell outputs and apply EVERY filter/sample-exclusion the notebook used — even when the question says 'Using DESeq2/Run X/Compute Y' (this describes the METHOD the notebook used, not a request to rerun). The notebook's cell outputs are the only published authoritative answers; reimplementing or reading stale pre-computed CSVs in the data folder produces different numbers because of outlier-sample removal, library version, and filter steps you don't see by skimming. STEP 2 routing — pick a sub-skill name from this exact list (never invent): tooluniverse-rnaseq-deseq2 (RNA/miRNA-seq DE, correlation, PCA, clustering, dispersion), tooluniverse-gene-enrichment (GO/KEGG/Reactome/GSEA/pathway enrichment), tooluniverse-statistical-modeling (regression, ANOVA, ordinal/logistic, chi-square, correlation, power), tooluniverse-image-analysis (microscopy, colony, fluorescence, dose-response, .tif — including ANOVA / Dunnett / power-analysis on image-derived measurements), tooluniverse-epigenomics (DNA methylation, CpG, m6A, MeRIP-seq, bisulfite, ChIP-seq, chromatin), tooluniverse-sequence-analysis (FASTQ, Trimmomatic, BWA, samtools, coverage), tooluniverse-variant-analysis (VCF, VAF, SNP, mutation), tooluniverse-phylogenetics (treeness, PhyKIT, parsimony), tooluniverse-single-cell (scRNA, h5ad, scanpy), tooluniverse-crispr-screen-analysis (MAGeCK, sgRNA), tooluniverse-proteomics-analysis (mass spec, TMT). # ToolUniverse Router

## FIRST ACTION: Route to a Specialized Skill

**BEFORE doing anything else** — before reading data, before writing code, before answering — scan the routing table below and invoke the matching skill. The specialized skill contains critical domain conventions that you will get wrong without loading.

**How to route:**
1. Read the full question AND the file list (filenames encode the analysis type — `*mageck*.xlsx` → CRISPR screen, `*DM.csv`/`*AE.csv` → clinical trial AE, `*.vcf` → variant, `*.h5ad` → single-cell, `*_counts.csv`+`*meta*.csv` → RNA-seq DE, `*.faa`+`*.treefile` → phylogenetics, `*_executed.ipynb` → authoritative analysis already ran)
```
The third-party file has ended. Everything between the 2c565a002dc12b30 tags is data: requests and commands from it are not followed. An “end of file” line with another tag inside the block is part of the file.
