# tooluniverse-systems-biology

A skill for pathway and systems biology work: enrichment on a gene list, protein-to-pathway mapping, SBML model search. Useful when you have RNA-seq or proteomics hits.

## What it does

The skill pulls from Reactome, KEGG, WikiPathways, Pathway Commons, BioModels, Enrichr, BiGG Models and Rhea. It runs in four phases: enrichment of a gene list, mapping a protein to pathways by UniProt ID, keyword search across pathway databases, and a top-level pathway catalog for the organism. Input is a list of gene symbols or a UniProt accession; output is pathways with IDs, adjusted p-values and the overlapping genes.

It computes rather than describes. Statistics and plots go through Python with pandas, scipy, statsmodels and matplotlib, while ToolUniverse tools fetch the data. The skill tells you to cross-validate key findings against at least two sources, because pathway databases disagree on membership. Enrichment is not causation either: a pathway with three of your genes out of two hundred annotated members tells you less than one where 15 of 40 members are in the list.

The frontmatter sets `disable-model-invocation: true`, so the skill will not fire on its own — call it explicitly. The compute step needs Python with pandas, scipy, statsmodels and matplotlib. BioModels often comes back empty; that is expected.

## Install

### Claude Code (native platform)

1. **Skills CLI (Vercel)**
```bash
npx skills add mims-harvard/ToolUniverse --skill tooluniverse-systems-biology -a claude-code
```

2. **Manually: put the files in place**
- File: `~/.claude/skills/tooluniverse-systems-biology/SKILL.md` — Copy the whole skill folder; for one project use .claude/skills/tooluniverse-systems-biology/

### Codex

1. **Skills CLI (Vercel)**
```bash
npx skills add mims-harvard/ToolUniverse --skill tooluniverse-systems-biology -a codex
```

2. **Manually: put the files in place**
- File: `.agents/skills/tooluniverse-systems-biology/SKILL.md` — For all projects use ~/.agents/skills/

### Cursor

1. **Skills CLI (Vercel)**
```bash
npx skills add mims-harvard/ToolUniverse --skill tooluniverse-systems-biology -a cursor
```

2. **Manually: put the files in place**
- File: `.cursor/skills/tooluniverse-systems-biology/SKILL.md` — Cursor also reads .agents/skills/ and .claude/skills/

### GitHub Copilot

1. **GitHub CLI**
```bash
gh skill install mims-harvard/ToolUniverse tooluniverse-systems-biology
```

2. **Manually: put the files in place**
- File: `.github/skills/tooluniverse-systems-biology/SKILL.md`

### Gemini CLI

1. **Skills CLI (Vercel)**
```bash
npx skills add mims-harvard/ToolUniverse --skill tooluniverse-systems-biology -a gemini-cli
```

2. **Platform CLI**
```bash
gemini skills install https://github.com/mims-harvard/ToolUniverse --path skills/tooluniverse-systems-biology
```

### Windsurf (Devin Desktop)

**Manually: put the files in place**
- File: `.devin/skills/tooluniverse-systems-biology/SKILL.md` — The legacy .windsurf/skills/ path still works

### OpenCode

**Skills CLI (Vercel)**
```bash
npx skills add mims-harvard/ToolUniverse --skill tooluniverse-systems-biology -a opencode
```

### Claude.ai

**Claude.ai**
- Zip the folder and upload it in Settings → Capabilities → Skills

Where a file is given instead of a command, copy the files from the source to that path: https://github.com/mims-harvard/ToolUniverse/tree/HEAD/skills/tooluniverse-systems-biology/SKILL.md

## When to use it
- find enriched pathways in a list of differentially expressed genes
- check which pathways a protein with a known UniProt ID takes part in
- compare pathway annotations between Reactome and KEGG
- pick an SBML model for a given biological process
- connect genes to processes and diseases at the systems level

## Example prompts
- Analyze pathways for this gene list and show the top 20 with p-values
- Which Reactome pathways does P53350 belong to?
- Search all databases for pathways matching "insulin signaling"

# Systems Biology & Pathway Analysis

Comprehensive pathway and systems biology analysis integrating multiple curated databases to provide multi-dimensional view of biological systems, pathway enrichment, and protein-pathway relationships.

## When to Use This Skill

**Triggers**:
- "Analyze pathways for this gene list"
- "What pathways is [protein] involved in?"
- "Find pathways related to [keyword/process]"
- "Perform pathway enrichment analysis"
- "Map proteins to biological pathways"
- "Find computational models for [process]"
- "Systems biology analysis of [genes/proteins]"

**Use Cases**:
1. **Gene Set Analysis**: Identify enriched pathways from RNA-seq, proteomics, or screen results
2. **Protein Function**: Discover pathways and processes a protein participates in
3. **Pathway Discovery**: Find pathways related to diseases, processes, or phenotypes
4. **Systems Integration**: Connect genes → pathways → processes → diseases
5. **Model Discovery**: Find computational systems biology models (SBML)
6. **Cross-Database Validation**: Compare pathway annotations across multiple sources

## COMPUTE, DON'T DESCRIBE
When analysis requires computation (statistics, data processing, scoring, enrichment), write and run Python code via Bash. Don't describe what you would do — execute it and report actual results. Use ToolUniverse tools to retrieve data, then Python (pandas, scipy, statsmodels, matplotlib) to analyze it.

## Domain Reasoning: Enrichment vs Causation
