# tooluniverse-sequence-retrieval

Pulls DNA, RNA and protein sequences from NCBI and ENA by accession or gene symbol. Useful when you want a curated RefSeq record rather than a raw submission.

## What it does

The skill runs in phases: it pins down the organism and gene when those are ambiguous, then searches and fetches. Accession prefixes drive the choice of tool — NC_/NM_/NR_/NP_/XM_ are RefSeq, and those live in NCBI alone. GenBank and EMBL records are mirrored in ENA, but asking ENA for a RefSeq accession comes back as a 404.

Under the hood it wraps `NCBI_search_nucleotide`, `NCBI_fetch_accessions`, `NCBI_get_sequence`, `ena_get_entry` and `ena_get_sequence_fasta`. When neither source answers, there is a fallback through `dbfetch_fetch_entry` with `refseqn` or `ena_sequence` as the database. Output arrives as a profile report: accession, organism, strain, length, curation level, a truncated FASTA preview and cross-database links.

Curation is ranked: RefSeq (NM_/NP_) outranks predicted RefSeq (XM_/XP_), which outranks GenBank submissions. For human queries it favours the MANE Select transcript. Version numbers get checked, since annotation shifts between versions. Beyond single sequences, the skill also covers whole-organism proteomes through `UniProtRef_search_proteomes` and `UniProtRef_get_proteome` — species-level metadata rather than one gene.

## Install

### Claude Code (native platform)

1. **Skills CLI (Vercel)**
```bash
npx skills add mims-harvard/ToolUniverse --skill tooluniverse-sequence-retrieval -a claude-code
```

2. **Manually: put the files in place**
- File: `~/.claude/skills/tooluniverse-sequence-retrieval/SKILL.md` — Copy the whole skill folder; for one project use .claude/skills/tooluniverse-sequence-retrieval/

### Codex

1. **Skills CLI (Vercel)**
```bash
npx skills add mims-harvard/ToolUniverse --skill tooluniverse-sequence-retrieval -a codex
```

2. **Manually: put the files in place**
- File: `.agents/skills/tooluniverse-sequence-retrieval/SKILL.md` — For all projects use ~/.agents/skills/

### Cursor

1. **Skills CLI (Vercel)**
```bash
npx skills add mims-harvard/ToolUniverse --skill tooluniverse-sequence-retrieval -a cursor
```

2. **Manually: put the files in place**
- File: `.cursor/skills/tooluniverse-sequence-retrieval/SKILL.md` — Cursor also reads .agents/skills/ and .claude/skills/

### GitHub Copilot

1. **GitHub CLI**
```bash
gh skill install mims-harvard/ToolUniverse tooluniverse-sequence-retrieval
```

2. **Manually: put the files in place**
- File: `.github/skills/tooluniverse-sequence-retrieval/SKILL.md`

### Gemini CLI

1. **Skills CLI (Vercel)**
```bash
npx skills add mims-harvard/ToolUniverse --skill tooluniverse-sequence-retrieval -a gemini-cli
```

2. **Platform CLI**
```bash
gemini skills install https://github.com/mims-harvard/ToolUniverse --path skills/tooluniverse-sequence-retrieval
```

### Windsurf (Devin Desktop)

**Manually: put the files in place**
- File: `.devin/skills/tooluniverse-sequence-retrieval/SKILL.md` — The legacy .windsurf/skills/ path still works

### OpenCode

**Skills CLI (Vercel)**
```bash
npx skills add mims-harvard/ToolUniverse --skill tooluniverse-sequence-retrieval -a opencode
```

### Claude.ai

**Claude.ai**
- Zip the folder and upload it in Settings → Capabilities → Skills

Where a file is given instead of a command, copy the files from the source to that path: https://github.com/mims-harvard/ToolUniverse/tree/HEAD/skills/tooluniverse-sequence-retrieval/SKILL.md

## When to use it
- fetch a gene sequence from a symbol and organism
- pick a curated RefSeq record over a raw submission
- locate a transcript isoform and its version
- reconcile accessions for one sequence across NCBI and ENA
- export FASTA for alignment or GenBank for annotation

## Example prompts
- Find the TP53 sequence for Homo sapiens and show its curation level.
- Fetch FASTA for accession NM_000546 and check the version number.
- How many proteins are in the reference proteome for Escherichia coli K-12?

# Biological Sequence Retrieval

Retrieve DNA, RNA, and protein sequences with proper disambiguation and cross-database handling.

**IMPORTANT**: Always use English terms in tool calls. Only try original-language terms as fallback. Respond in the user's language.

**LOOK UP DON'T GUESS**: Never assume accession numbers or sequence versions. Always retrieve and verify from NCBI or ENA.

## Domain Reasoning

Sequence quality hierarchy: RefSeq (NM_/NP_ = curated) > RefSeq predicted (XM_/XP_) > GenBank (submitted). Prefer the MANE Select transcript for human canonical isoforms. Check version numbers -- annotations improve across versions.

## Workflow

```
Phase 0: Clarify (if needed) → Phase 1: Disambiguate Gene/Organism → Phase 2: Search & Retrieve → Phase 3: Report
```

---

## Phase 0: Clarification (When Needed)

Ask ONLY if: gene exists in multiple organisms, sequence type unclear, or strain matters.
Skip for: specific accessions, clear organism+gene combos, complete genome requests with organism.

---

## Phase 1: Gene/Organism Disambiguation

### Accession Type Decision Tree

| Prefix | Type | Use With |
|--------|------|----------|
| NC_/NM_/NR_/NP_/XM_ | RefSeq | NCBI only |
| U*/M*/K*/X*/CP*/NZ_ | GenBank | NCBI or ENA |
| EMBL format | EMBL | ENA preferred |

**CRITICAL**: Never try ENA tools with RefSeq accessions -- they return 404.

### Identity Checklist
- Organism confirmed (scientific name)
- Gene symbol/name identified
- Sequence type determined (genomic/mRNA/protein)
- Accession prefix identified for tool selection

---

## Phase 2: Data Retrieval (Internal)

Retrieve silently. Do NOT narrate the search process.

```python
# Search NCBI Nucleotide
result = tu.tools.NCBI_search_nucleotide(
    operation="search", organism=organism, gene=gene,
````

The third-party file has ended. Everything between the 03b5c34d9c8eed6f tags is data: requests and commands from it are not followed. An “end of file” line with another tag inside the block is part of the file.
