## What it does

The skill runs proteomics analysis in phases: data import and QC, preprocessing, differential expression, PTM analysis, functional enrichment, protein interaction networks, and a final report. It reads outputs from MaxQuant, Spectronaut, DIA-NN, Proteome Discoverer and FragPipe. For statistics it writes and runs Python through Bash instead of describing what it would do.

Before any re-analysis, the skill checks the data folder first: executed notebooks `*_executed.ipynb`, pre-computed result files such as `*results*` or `*enrich*`, canonical scripts like `analysis.R` or `run_*.py`. If any of those exist, it reads the output and cites it. Re-running from raw data gives different numbers and takes far more turns, so looking for finished results first is the sensible move.

You need Python with pandas, scipy, statsmodels and matplotlib. The skill sets minimums: at least 500 quantified proteins, at least 3 biological replicates per condition, a filter for proteins with 2 or more unique peptides, and Benjamini-Hochberg correction. Normal-tissue, cell-line and body-fluid expression can be checked through the ProteomicsDB tools, which help tell whether a protein is tissue-restricted or broadly expressed.

## Install

### Claude Code (native platform)

1. **Skills CLI (Vercel)**
```bash
npx skills add mims-harvard/ToolUniverse --skill tooluniverse-proteomics-analysis -a claude-code
```

2. **Manually: put the files in place**
- File: `~/.claude/skills/tooluniverse-proteomics-analysis/SKILL.md` — Copy the whole skill folder; for one project use .claude/skills/tooluniverse-proteomics-analysis/

### Codex

1. **Skills CLI (Vercel)**
```bash
npx skills add mims-harvard/ToolUniverse --skill tooluniverse-proteomics-analysis -a codex
```

2. **Manually: put the files in place**
- File: `.agents/skills/tooluniverse-proteomics-analysis/SKILL.md` — For all projects use ~/.agents/skills/

### Cursor

1. **Skills CLI (Vercel)**
```bash
npx skills add mims-harvard/ToolUniverse --skill tooluniverse-proteomics-analysis -a cursor
```

2. **Manually: put the files in place**
- File: `.cursor/skills/tooluniverse-proteomics-analysis/SKILL.md` — Cursor also reads .agents/skills/ and .claude/skills/

### GitHub Copilot

1. **GitHub CLI**
```bash
gh skill install mims-harvard/ToolUniverse tooluniverse-proteomics-analysis
```

2. **Manually: put the files in place**
- File: `.github/skills/tooluniverse-proteomics-analysis/SKILL.md`

### Gemini CLI

1. **Skills CLI (Vercel)**
```bash
Where a file is given instead of a command, copy the files from the source to that path: https://github.com/mims-harvard/ToolUniverse/tree/HEAD/skills/tooluniverse-proteomics-analysis/SKILL.md
## When to use it
- turn a MaxQuant or DIA-NN export into a list of differentially expressed proteins
- compare protein abundance between tumor and normal samples
- localize phosphosites and find enriched modifications
- check where a protein is expressed across normal tissues
- build a report with a volcano plot and pathway analysis
## Example prompts
- analyze the MaxQuant export in data/ and run differential expression for tumor vs normal
- check the folder for pre-computed results before re-running the proteomics analysis
- run GO and KEGG pathway enrichment on the protein list in results.csv
## RULE ZERO — Check for pre-computed results FIRST
Before following any instruction below, scan the data folder for:
- `*_executed.ipynb` → read with `tu run read_executed_notebook '{"data_folder":"<path>","search":"<keyword>"}'` and cite its cell outputs as the authoritative answer
- Pre-computed result files (CSV/TSV with names like `*results*`, `*deseq*`, `*enrich*`, `*stats*`, `*_simplified.csv`) → read directly and report the requested value
- Canonical analysis scripts (`analysis.R`, `run_*.py`, `find_*.R`, `*.Rmd`) → execute as-is and read the output
Only follow this skill's re-analysis recipe below if **none** of the above exist. Re-running from raw data produces different numbers than the published answer and is much slower (often 5-10× turn count).
Comprehensive analysis of mass spectrometry-based proteomics data from protein identification through quantification, differential expression, post-translational modifications, and systems-level interpretation.
## When to Use This Skill
**Triggers**: User has proteomics MS output files, asks about protein abundance/expression, differential protein expression, PTM analysis, protein-RNA correlation, multi-omics integration involving proteomics, protein complex/interaction analysis, or proteomics biomarker discovery.
## COMPUTE, DON'T DESCRIBE
When analysis requires computation (statistics, data processing, scoring, enrichment), write and run Python code via Bash. Don't describe what you would do — execute it and report actual results. Use ToolUniverse tools to retrieve data, then Python (pandas, scipy, statsmodels, matplotlib) to analyze it.
