## What it does

This skill queries multiple structural biology repositories: RCSB PDB, PDBe, AlphaFold DB, SWISS-MODEL, 3D-Beacons, and PDB-REDO. It never assumes coordinates or resolution blindly. The agent queries tools directly to distinguish high-resolution X-ray structures (under 2 Å) from cryo-EM models and machine-learning predictions.

The workflow starts with protein disambiguation by name or UniProt accession. It queries `ThreeDBeacons_get_structure_summary` first to get a provider overview across experimental and predicted categories. For screening larger gene sets, `SwissModel_get_models_batch` handles up to 250 accessions in a single request.

Keep an eye on SWISS-MODEL metric quirks. The QMEAN scores often return `null`, so check template identity and sequence coverage instead. In addition, the returned best model in SWISS-MODEL summary can be a re-indexed experimental entry rather than a computed homology model.

## Install

### Claude Code (native platform)

1. **Skills CLI (Vercel)**
```bash
npx skills add mims-harvard/ToolUniverse --skill tooluniverse-protein-structure-retrieval -a claude-code
```

2. **Manually: put the files in place**
- File: `~/.claude/skills/tooluniverse-protein-structure-retrieval/SKILL.md` — Copy the whole skill folder; for one project use .claude/skills/tooluniverse-protein-structure-retrieval/

### Codex

1. **Skills CLI (Vercel)**
```bash
npx skills add mims-harvard/ToolUniverse --skill tooluniverse-protein-structure-retrieval -a codex
```

2. **Manually: put the files in place**
- File: `.agents/skills/tooluniverse-protein-structure-retrieval/SKILL.md` — For all projects use ~/.agents/skills/

### Cursor

1. **Skills CLI (Vercel)**
```bash
npx skills add mims-harvard/ToolUniverse --skill tooluniverse-protein-structure-retrieval -a cursor
```

2. **Manually: put the files in place**
- File: `.cursor/skills/tooluniverse-protein-structure-retrieval/SKILL.md` — Cursor also reads .agents/skills/ and .claude/skills/

### GitHub Copilot

1. **GitHub CLI**
```bash
gh skill install mims-harvard/ToolUniverse tooluniverse-protein-structure-retrieval
```

2. **Manually: put the files in place**
- File: `.github/skills/tooluniverse-protein-structure-retrieval/SKILL.md`

### Gemini CLI

1. **Skills CLI (Vercel)**
```bash
npx skills add mims-harvard/ToolUniverse --skill tooluniverse-protein-structure-retrieval -a gemini-cli
```

2. **Platform CLI**
```bash
gemini skills install https://github.com/mims-harvard/ToolUniverse --path skills/tooluniverse-protein-structure-retrieval
```

### Windsurf (Devin Desktop)

**Manually: put the files in place**
- File: `.devin/skills/tooluniverse-protein-structure-retrieval/SKILL.md` — The legacy .windsurf/skills/ path still works

### OpenCode

**Skills CLI (Vercel)**
```bash
npx skills add mims-harvard/ToolUniverse --skill tooluniverse-protein-structure-retrieval -a opencode
```

### Claude.ai

## When to use it
- Fetch protein structures across RCSB PDB, AlphaFold, and SWISS-MODEL
- Compare structural quality using resolution, R-factor, and pLDDT scores
- Retrieve ligand-binding sites and bound molecules across PDB entries
- Batch-check structural model availability for gene lists up to 250 entries

## Example prompts
- Retrieve the structure of EGFR and compare experimental PDB entries with AlphaFold
- Run a 3D-Beacons summary for UniProt accession P00533
- Fetch ligand-binding sites and validation scores for PDB entry 4INS

description: Protein structure retrieval from RCSB PDB, PDBe, AlphaFold, SWISS-MODEL, 3D-Beacons (cross-provider structure aggregator), and PDB-REDO (re-refined X-ray structures), with disambiguation, quality assessment (resolution, R-factor, pLDDT, coverage), and metadata. Distinguishes high-quality experimental (X-ray under 2 Angstrom) vs predicted vs homology-model vs medium-quality structures. Use for fetching protein structures, structure-quality comparison, batch model-availability checks across a gene list, checking every structure provider at once, and selecting structures for drug design or modeling.

# Protein Structure Data Retrieval

Retrieve protein structures with disambiguation, quality assessment, and comprehensive metadata.

**IMPORTANT**: Always use English terms in tool calls. Respond in the user's language.

**LOOK UP DON'T GUESS**: Never assume PDB IDs, resolution, or availability. Always query RCSB/PDBe and AlphaFold to confirm.

## Domain Reasoning

Not all structures are equal. X-ray <2 A is high-quality for drug design. Cryo-EM 3-4 A is good for fold but not side chains. AlphaFold is excellent for well-folded domains but unreliable for disordered regions. Always check pLDDT (AlphaFold) or resolution (experimental) before drawing conclusions.

## Workflow

```
Phase 0: Clarify (if needed) → Phase 1: Disambiguate Protein → Phase 2: Retrieve Structures → Phase 3: Report
```

---

## Phase 0: Clarification (When Needed)

Ask ONLY if: protein name ambiguous (e.g., "kinase"), organism not specified, unclear if experimental vs AlphaFold needed.
Skip for: specific PDB IDs, UniProt accessions, unambiguous protein+organism.

---

## Phase 1: Protein Disambiguation

```python
# By PDB ID: direct retrieval
# By UniProt: get AlphaFold + search experimental structures
af_structure = tu.tools.alphafold_get_prediction(uniprot_id=uniprot_id)
# By protein name: search
result = tu.tools.PDBeSearch_search_structures(query=protein_name)
```

### Identity Checklist
- Protein name/gene identified, organism confirmed
- UniProt accession (if available), isoform/variant specified (if relevant)

---

## Phase 2: Data Retrieval (Internal)
