## What it does

The skill runs a four-phase pipeline. It looks up each metabolite from your list in HMDB and returns the ID, chemical formula, molecular weight and pathways. Given a study ID such as `MTBLS1` or `ST000001`, it detects the source database from the prefix and retrieves title, organism, status and data availability. Keyword searches hit MetaboLights and come back with matching study IDs. A database overview with recent studies is appended every time.

Databases covered: HMDB, MetaboLights, Metabolomics Workbench, FooDB and PubChem. FooDB is reached through `FooDB_get_compound` with the `fdb_id` parameter, for instance `"FDB000004"`, which returns the structure plus HMDB, KEGG, PubChem and ChEBI cross-references. When HMDB is unavailable, the skill falls back to PubChem for the CID and chemical properties. HMDB tools are SOAP-based, so `HMDB_search` needs `operation="search"` and `HMDB_get_metabolite` needs `operation="get_metabolite"`; `endpoint` and `method` do not apply here.

Reports are written incrementally. The output file is created early and sections are appended as phases finish, which keeps memory flat on long metabolite lists. The organism filter defaults to `"Homo sapiens"` and the filename is timestamp-based unless you pass `output_file`.

## Install

### Claude Code (native platform)

1. **Skills CLI (Vercel)**
```bash
npx skills add mims-harvard/ToolUniverse --skill tooluniverse-metabolomics -a claude-code
```

2. **Manually: put the files in place**
- File: `~/.claude/skills/tooluniverse-metabolomics/SKILL.md` — Copy the whole skill folder; for one project use .claude/skills/tooluniverse-metabolomics/

### Codex

1. **Skills CLI (Vercel)**
```bash
npx skills add mims-harvard/ToolUniverse --skill tooluniverse-metabolomics -a codex
```

2. **Manually: put the files in place**
- File: `.agents/skills/tooluniverse-metabolomics/SKILL.md` — For all projects use ~/.agents/skills/

### Cursor

1. **Skills CLI (Vercel)**
```bash
npx skills add mims-harvard/ToolUniverse --skill tooluniverse-metabolomics -a cursor
```

2. **Manually: put the files in place**
- File: `.cursor/skills/tooluniverse-metabolomics/SKILL.md` — Cursor also reads .agents/skills/ and .claude/skills/

## When to use it
- look up HMDB IDs and pathways for a metabolite list
- pull study metadata by MetaboLights or Workbench ID
- find metabolomics studies by disease or method
- cross-reference a FooDB food compound to HMDB and KEGG
- produce a structured markdown metabolomics report

## Example prompts
- What is the HMDB ID and pathway information for glucose?
- Get study details for MTBLS1
- Find metabolomics studies related to diabetes

# Metabolomics Research

Comprehensive metabolomics research skill that identifies metabolites, analyzes studies, and searches metabolomics databases. Generates structured research reports with annotated metabolite information, study details, and database statistics.

## Use Case

**Use this skill when asked to:**
- Identify or annotate metabolites (HMDB IDs, chemical properties, pathways)
- Retrieve metabolomics study information from MetaboLights or Metabolomics Workbench
- Search for metabolomics studies by keywords or disease
- Analyze metabolite profiles or datasets
- Generate comprehensive metabolomics research reports

**Example queries:**
- "What is the HMDB ID and pathway information for glucose?"
- "Get study details for MTBLS1"
- "Find metabolomics studies related to diabetes"
- "Analyze these metabolites: glucose, lactate, pyruvate"

## Databases Covered

**Primary metabolite databases:**
- **HMDB** (Human Metabolome Database): 220,000+ metabolites with structures, pathways, and biological roles
- **MetaboLights**: Public metabolomics repository with thousands of studies
- **Metabolomics Workbench**: NIH Common Fund metabolomics data repository
- **FooDB**: Food chemical-constituent database — use `FooDB_get_compound` (param `fdb_id`, e.g. `"FDB000004"`) for a food compound's structure plus HMDB/KEGG/PubChem/ChEBI cross-references; ideal for food-metabolomics annotation
- **PubChem**: Chemical properties and bioactivity data (fallback)

## Research Workflow

The skill executes a 4-phase analysis pipeline:

### Phase 1: Metabolite Identification & Annotation
For each metabolite in the input list:
1. Search HMDB by metabolite name
2. Retrieve HMDB ID, chemical formula, molecular weight
3. Get detailed metabolite information (description, pathways)
4. Fallback to PubChem for CID and chemical properties if HMDB unavailable

### Phase 2: Study Details Retrieval
