## What it does

The skill imports peak tables in CSV or TSV format and raw spectra in mzML from LC-MS, GC-MS, or NMR instruments. Metabolite identification checks accurate mass against HMDB and KEGG within a 5 ppm window. Unknown fragmentation patterns run against MassBank Europe's 139,000 reference spectra via `MassBank_spectral_similarity_search` using cosine scoring.

Data cleaning enforces strict quality control thresholds: coefficient of variation below 30% in QC samples, blank ratio over 3, and removal of features missing in more than 50% of samples. Normalization covers total ion current (TIC), probabilistic quotient (PQN), or internal standards. Matching mass alone gives level 3 confidence at best; definitive identification requires MS/MS matching or authentic standards.

Statistical pipelines calculate fold change with FDR correction, run PCA and PLS-DA models, and highlight dysregulated routes in KEGG or Reactome. It also maps Spearman correlations between metabolites and enzyme expression.

## When to use it
- filter blank signals and noisy peaks from mass spectrometry tables
- match unknown fragmentation spectra against MassBank Europe
- normalize peak tables with TIC, PQN, or internal standards
- run differential metabolite analysis with ANOVA and FDR corrections
- map altered metabolites to Reactome and KEGG pathways

## Example prompts
- Analyze this LC-MS peak table to find differential metabolites between conditions
- Search unidentified fragmentation spectra against MassBank with a cosine threshold of 0.8
- Run TIC normalization, remove batch effects, and perform KEGG pathway enrichment

# Metabolomics Analysis

Comprehensive analysis of metabolomics data from metabolite identification through quantification, statistical analysis, pathway interpretation, and integration with other omics layers.

## Domain Reasoning

Metabolomics quantification depends critically on normalization. Total ion current (TIC) normalization corrects for sample-loading variation and works well for global abundance changes; internal standard normalization is more accurate for targeted analysis where specific metabolite concentrations matter. Missing values in a peak table may reflect signal below the detection limit — not true absence — and should be imputed or handled explicitly rather than treated as zero. Failing to account for batch effects across instrument runs is a frequent source of spurious differential metabolites.

## LOOK UP DON'T GUESS

- Metabolite identities: use `Metabolite_search` and `Metabolite_get_info` to confirm names, CIDs, and HMDB IDs; never assume identity from m/z alone.
- Pathway memberships: query KEGG, MetaCyc, or Reactome tools; do not list pathways from memory.
- Disease associations: retrieve from CTD via `Metabolite_get_diseases`; do not infer clinical relevance without database evidence.
- CV thresholds and QC criteria: apply the values defined in this workflow (CV < 30%, blank ratio > 3x); do not override with guesses.

- Questions about metabolite abundance or concentrations
- Differential metabolite analysis requests
- Metabolic pathway analysis
- Multi-omics integration with metabolomics
- Metabolic biomarker discovery
- Flux balance analysis or metabolic modeling
- Metabolite-enzyme correlation

**Example Questions**:
