## What it does

The skill runs a literature review in phases: it clarifies the question and picks a mode (factoid, mini-review, full deep-research), then resolves naming ambiguity before searching. Core indexes are PubMed, EuropePMC, openalex and SemanticScholar; biomedical work adds PMC, PubTator3 and clinical guidelines, while CS and ML topics pull in ArXiv and DBLP.

The interesting part is collision-aware search. The skill inspects the first 20 results and, if more than 20% are off-topic, builds a negative filter like `NOT [collision1] NOT [collision2]`. Every claim gets an evidence grade from T1 to T4, and all report sections are mandatory even when evidence is thin. When analysis needs computation, the skill writes and runs Python via Bash instead of describing what it would do.

Scope has edges. Entity profiling is not its job — for genes, drugs and diseases it hands off to `tooluniverse-target-research`, `tooluniverse-drug-research` and `tooluniverse-disease-research`. The optional Noodle MCP needs a `NOODLE_MCP_URL` and its graph traversal is a discovery signal, not proof of causality. Queries are built in English; answers come back in your language.

## Install

### Claude Code (native platform)

1. **Skills CLI (Vercel)**
```bash
npx skills add mims-harvard/ToolUniverse --skill tooluniverse-literature-deep-research -a claude-code
```

2. **Manually: put the files in place**
- File: `~/.claude/skills/tooluniverse-literature-deep-research/SKILL.md` — Copy the whole skill folder; for one project use .claude/skills/tooluniverse-literature-deep-research/

### Codex

1. **Skills CLI (Vercel)**
```bash
npx skills add mims-harvard/ToolUniverse --skill tooluniverse-literature-deep-research -a codex
```

2. **Manually: put the files in place**
- File: `.agents/skills/tooluniverse-literature-deep-research/SKILL.md` — For all projects use ~/.agents/skills/

### Cursor

1. **Skills CLI (Vercel)**
```bash
npx skills add mims-harvard/ToolUniverse --skill tooluniverse-literature-deep-research -a cursor
```

2. **Manually: put the files in place**
- File: `.cursor/skills/tooluniverse-literature-deep-research/SKILL.md` — Cursor also reads .agents/skills/ and .claude/skills/

### GitHub Copilot

1. **GitHub CLI**
```bash
gh skill install mims-harvard/ToolUniverse tooluniverse-literature-deep-research
```

2. **Manually: put the files in place**
- File: `.github/skills/tooluniverse-literature-deep-research/SKILL.md`

### Gemini CLI

1. **Skills CLI (Vercel)**
```bash
npx skills add mims-harvard/ToolUniverse --skill tooluniverse-literature-deep-research -a gemini-cli
```

2. **Platform CLI**
```bash
gemini skills install https://github.com/mims-harvard/ToolUniverse --path skills/tooluniverse-literature-deep-research
```

### Windsurf (Devin Desktop)

**Manually: put the files in place**
- File: `.devin/skills/tooluniverse-literature-deep-research/SKILL.md` — The legacy .windsurf/skills/ path still works

### OpenCode

**Skills CLI (Vercel)**
```bash
npx skills add mims-harvard/ToolUniverse --skill tooluniverse-literature-deep-research -a opencode
```

### Claude.ai

**Claude.ai**
- Zip the folder and upload it in Settings → Capabilities → Skills

## When to use it
- build a literature review on a narrow topic with evidence grading
- filter out false hits when searching a short gene name
- verify a single fact against a published paper instead of model memory
- expand a paper list through citation networks and recommendations
- merge results from several indexes into one report with sources

## Example prompts
- Run a mini-review on "metformin in breast cancer" with T1-T4 evidence grades
- Fact-check whether protein X interacts with Y — find the PubMed paper
- Do a full deep-research review on CRISPR screens, include citation networks and a bibliography

# Literature Deep Research

Systematic literature research: disambiguate, search with collision-aware queries, grade evidence, produce structured reports.

**KEY PRINCIPLES**: (1) Disambiguate first (2) Right-size deliverable (3) Grade every claim T1-T4 (4) All sections mandatory even if "limited evidence" (5) Source attribution for every claim (6) English-first queries, respond in user's language (7) Report = deliverable, not search log

---

## LOOK UP, DON'T GUESS

Search PubMed/EuropePMC FIRST before reasoning. A published paper beats memory.

**Factoid search strategy:**
1. Extract KEY TERMS (most specific nouns/verbs)
2. `EuropePMC_search_articles(query="term1 term2 term3", limit=5)`
3. No results -> BROADEN (remove most restrictive term)
4. Too many -> NARROW (add specific terms)
5. Answer usually in abstract of top results
6. Failed query -> try DIFFERENT TERMS/synonyms, don't repeat

---

## COMPUTE, DON'T DESCRIBE
When analysis requires computation (statistics, data processing, scoring, enrichment), write and run Python code via Bash. Don't describe what you would do — execute it and report actual results. Use ToolUniverse tools to retrieve data, then Python (pandas, scipy, statsmodels, matplotlib) to analyze it.

## Workflow

```
Phase 0: Clarify + Mode Select → Phase 1: Disambiguate + Profile → Phase 2: Literature Search → Phase 3: Report
```

---

## Phase 0: Mode Selection

| Mode | When | Deliverable |
|------|------|-------------|
| **Factoid** | Single concrete question | 1-page fact-check report + bibliography |
