# tooluniverse-gwas-study-explorer

Compares GWAS studies, aggregates locus effect sizes, and evaluates replication across cohorts. It runs Python code directly using GWAS Catalog and Open Targets data.

## What it does

The skill compares genome-wide association studies across sample sizes, ancestry, and genotyping arrays. It follows a compute-first approach. Instead of guessing values, the agent executes Python scripts in Bash using pandas and scipy alongside GWAS Catalog tools.

Meta-analysis routines support both fixed-effects and random-effects models along with Cochran's Q and the I² metric. The script `python_implementation.py` requires reported beta coefficients and 95% confidence intervals. Exact effect sizes are mandatory. When papers omit these statistics, the skill falls back to a descriptive summary instead of fabricating an I² value, keeping conclusions grounded.

## Install

### Claude Code (native platform)

1. **Skills CLI (Vercel)**
```bash
npx skills add mims-harvard/ToolUniverse --skill tooluniverse-gwas-study-explorer -a claude-code
```

2. **Manually: put the files in place**
- File: `~/.claude/skills/tooluniverse-gwas-study-explorer/SKILL.md` — Copy the whole skill folder; for one project use .claude/skills/tooluniverse-gwas-study-explorer/

### Codex

1. **Skills CLI (Vercel)**
```bash
npx skills add mims-harvard/ToolUniverse --skill tooluniverse-gwas-study-explorer -a codex
```

2. **Manually: put the files in place**
- File: `.agents/skills/tooluniverse-gwas-study-explorer/SKILL.md` — For all projects use ~/.agents/skills/

### Cursor

1. **Skills CLI (Vercel)**
```bash
npx skills add mims-harvard/ToolUniverse --skill tooluniverse-gwas-study-explorer -a cursor
```

2. **Manually: put the files in place**
- File: `.cursor/skills/tooluniverse-gwas-study-explorer/SKILL.md` — Cursor also reads .agents/skills/ and .claude/skills/

### GitHub Copilot

### Windsurf (Devin Desktop)

**Manually: put the files in place**
- File: `.devin/skills/tooluniverse-gwas-study-explorer/SKILL.md` — The legacy .windsurf/skills/ path still works

### OpenCode

**Skills CLI (Vercel)**
```bash
npx skills add mims-harvard/ToolUniverse --skill tooluniverse-gwas-study-explorer -a opencode
```

## When to use it
- compare GWAS cohorts by ancestry and sample size
- calculate pooled effect sizes using fixed or random effects
- evaluate locus replication across discovery and validation samples
- assess between-study heterogeneity with the Cochran Q and I² metrics

## Example prompts
- Compare all type 2 diabetes studies in GWAS Catalog and list replicated loci
- Perform a meta-analysis for rs7903146 across type 2 diabetes cohorts and report I²
- Check whether top discovery associations replicated in the independent validation study

# GWAS Study Deep Dive & Meta-Analysis

**Compare GWAS studies, perform meta-analyses, and assess replication across cohorts**

---

## Overview

The GWAS Study Deep Dive & Meta-Analysis skill enables comprehensive comparison of genome-wide association studies (GWAS) for the same trait, meta-analysis of genetic loci across studies, and systematic assessment of replication and study quality. It integrates data from the NHGRI-EBI GWAS Catalog and Open Targets Genetics to provide a complete picture of the genetic architecture of complex traits.

### Key Capabilities

1. **Study Comparison**: Compare all GWAS studies for a trait, assessing sample sizes, ancestries, and platforms
2. **Meta-Analysis**: Aggregate effect sizes across studies and calculate heterogeneity statistics
3. **Replication Assessment**: Identify replicated vs novel findings across discovery and replication cohorts
4. **Quality Evaluation**: Assess statistical power, ancestry diversity, and data availability

## COMPUTE, DON'T DESCRIBE
When analysis requires computation (statistics, data processing, scoring, enrichment), write and run Python code via Bash. Don't describe what you would do — execute it and report actual results. Use ToolUniverse tools to retrieve data, then Python (pandas, scipy, statsmodels, matplotlib) to analyze it.

## Domain Reasoning: Comparing Studies for the Same Trait

When comparing GWAS studies for the same trait, ask: do they replicate? The same lead SNPs appearing in independent studies is strong evidence of a true association. Different lead SNPs at the same locus may reflect LD differences between populations — they may tag the same causal variant. Different loci entirely may reflect different study designs, phenotype definitions, or population ancestry. Before concluding that a finding failed to replicate, check whether the SNP was even genotyped or imputed in the replication cohort.
