A skill that pushes your agent through spatial statistics: clustering, hot spots, dependence, and the diagnostics a regression needs afterwards.

## What it does

The skill makes the agent treat spatial data as spatial data. It starts with weights: contiguity for polygons, K-nearest neighbours for points, a distance band, or a kernel. You pick them for a substantive reason, then repeat the analysis with one alternative matrix so the result has something to stand on.

From there it runs global Moran's I with permutation inference before touching local tests. LISA and Getis-Ord Gi* follow, and local results need a multiple-testing correction before anyone colours a map. Counts give way to rates for population-based phenomena, with Empirical Bayes smoothing in thinly populated units. Regression goes through OLS and LM diagnostics first; SAR, SEM or GWR/MGWR is chosen from those, and every final model gets a residual Moran's I.

The code examples lean on `libpysal`, `esda`, `spreg`, `pointpats` and `mgwr`, so install them yourself. The skill's own position is blunt: ordinary statistics overstate significance on spatial data, and it will hold back inferential claims when weights are arbitrary or residuals still show dependence.

## Install

### Claude Code (native platform)

1. **Skills CLI (Vercel)**
```bash
npx skills add muend/geoai-skills --skill spatial-statistics -a claude-code
```

2. **Manually: put the files in place**
- File: `~/.claude/skills/spatial-statistics/SKILL.md` — Copy the whole skill folder; for one project use .claude/skills/spatial-statistics/

### Codex

1. **Skills CLI (Vercel)**
```bash
npx skills add muend/geoai-skills --skill spatial-statistics -a codex
```

2. **Manually: put the files in place**
- File: `.agents/skills/spatial-statistics/SKILL.md` — For all projects use ~/.agents/skills/

### Cursor

1. **Skills CLI (Vercel)**
```bash
npx skills add muend/geoai-skills --skill spatial-statistics -a cursor
```

2. **Manually: put the files in place**
- File: `.cursor/skills/spatial-statistics/SKILL.md` — Cursor also reads .agents/skills/ and .claude/skills/

### GitHub Copilot

1. **GitHub CLI**
```bash
gh skill install muend/geoai-skills spatial-statistics
```

2. **Manually: put the files in place**
- File: `.github/skills/spatial-statistics/SKILL.md`

### Gemini CLI

1. **Skills CLI (Vercel)**
```bash
npx skills add muend/geoai-skills --skill spatial-statistics -a gemini-cli
```

2. **Platform CLI**
```bash
gemini skills install https://github.com/muend/geoai-skills --path skills/spatial-statistics
```

### Windsurf (Devin Desktop)

**Manually: put the files in place**
- File: `.devin/skills/spatial-statistics/SKILL.md` — The legacy .windsurf/skills/ path still works

### OpenCode

**Skills CLI (Vercel)**
```bash
npx skills add muend/geoai-skills --skill spatial-statistics -a opencode
```

### Claude.ai

**Claude.ai**
- Zip the folder and upload it in Settings → Capabilities → Skills

Where a file is given instead of a command, copy the files from the source to that path: https://github.com/muend/geoai-skills/tree/HEAD/skills/spatial-statistics/SKILL.md

## When to use it
- Establish whether a geographic pattern is clustered at all
- Map hot and cold spots separately from clusters of similar values
- Justify the weights choice and show results survive an alternative matrix
- Pick between spatial lag, spatial error and plain OLS using LM diagnostics
- Catch leftover autocorrelation in model residuals before reporting

## Example prompts
- Test my district-level data for spatial clustering: build Queen weights and run Moran's I
- Make a LISA map of incidents with a multiple-testing correction and tell me which clusters hold
- Compare OLS with a spatial lag model for `price` and show me the LM diagnostics plus residual Moran's I

# Spatial Statistics

Purpose: answer "is it clustered, where, and why" with defensible inference.
The core discipline: spatial data violates independence assumptions, so
standard statistics silently overstate significance — every analysis here
starts with weights design and ends with residual diagnostics.

## Spatial weights (W) — the analysis IS the weights

Every result downstream depends on W; choose it for substantive reasons and
run a sensitivity check with one alternative:

| Weights | Use when |
|---|---|
| Queen/Rook contiguity | Irregular polygons (admin units, parcels) |
| K-nearest neighbors | Points; islands present (contiguity leaves them unconnected) |
| Distance band | Physical process with known range |
| Kernel (distance-decayed) | Smooth influence, GWR-style local models |

```python
from libpysal.weights import Queen
w = Queen.from_dataframe(gdf, use_index=True)
print(f"islands: {w.islands}")   # unconnected units break stats — fix or document
w.transform = "r"                # row-standardize (default for Moran/lag models)
```

Always report: weights type, parameters, number of islands, and whether
results survive an alternative W.

## Global → local workflow

1. **Global Moran's I** (`esda.Moran`, permutation inference ≥999) —
   answers "any clustering at all?" Report I, p_sim, and the permutation
   distribution, not the analytical p.
2. **LISA / local Moran** (`esda.Moran_Local`) — maps WHERE: High-High,
   Low-Low clusters, High-Low/Low-High outliers. Correct for multiple
   testing (FDR at minimum) before coloring a map — uncorrected LISA maps
   overstate clusters and this is the field's most common abuse.
3. **Getis-Ord Gi\*** (`esda.G_Local`, star=True) — hot/cold spots of
   intensity (a distinct question from Moran clusters — Gi* finds
   concentrations of high values, LISA finds similarity structure).
