## What it does

This skill guides scientific plotting with `matplotlib`, `seaborn`, and `plotly`. It covers multi-panel figures, error bars, significance markers, colorblind-safe palettes, grayscale checks, and styling for manuscript figures. The examples also show how to include units and keep panel formatting consistent.

The package includes `style_presets.py`, `figure_export.py`, journal style files in `assets/`, and reference material for publication requirements. It can apply settings for `Nature`, `Science`, and `Cell`, check figure dimensions, and save outputs in formats such as PDF, EPS, TIFF, SVG, and PNG. JPEG is discouraged for scientific data, while vector output is preferred for line art.

## Install

### Claude Code (native platform)

1. **claude-code-templates**
```bash
npx claude-code-templates@latest --skill scientific/scientific-visualization
```

2. **Skills CLI (Vercel)**
```bash
npx skills add davila7/claude-code-templates --skill scientific-visualization -a claude-code
```

3. **Manually: put the files in place**
- File: `~/.claude/skills/scientific-visualization/SKILL.md` — Copy the whole skill folder; for one project use .claude/skills/scientific-visualization/

### Codex

**Manually: put the files in place**
- File: `.agents/skills/scientific-visualization/SKILL.md` — For all projects use ~/.agents/skills/

### Cursor

**Manually: put the files in place**
- File: `.cursor/skills/scientific-visualization/SKILL.md` — Cursor also reads .agents/skills/ and .claude/skills/

### GitHub Copilot

1. **GitHub CLI**
```bash
gh skill install davila7/claude-code-templates scientific-visualization
```

2. **Manually: put the files in place**
- File: `.github/skills/scientific-visualization/SKILL.md`

### Gemini CLI

**Platform CLI**
```bash
gemini skills install https://github.com/davila7/claude-code-templates --path cli-tool/components/skills/scientific/scientific-visualization
```

### Windsurf (Devin Desktop)

**Manually: put the files in place**
- File: `.devin/skills/scientific-visualization/SKILL.md` — The legacy .windsurf/skills/ path still works

### Claude.ai

**Claude.ai**
- Zip the folder and upload it in Settings → Capabilities → Skills

Where a file is given instead of a command, copy the files from the source to that path: https://github.com/davila7/claude-code-templates/tree/HEAD/cli-tool/components/skills/scientific/scientific-visualization

## When to use it
- assemble a multi-panel figure for a manuscript
- add error bars and significance markers
- apply a colorblind-safe palette
- check a figure against journal dimensions
- export a plot as PDF or EPS

## Example prompts
- Create a manuscript figure from `results.csv` with two panels and error bars.
- Configure this figure for `Nature`, check its dimensions, and export it as PDF and TIFF.
- Replace the current colors with an accessible palette and test the figure in grayscale.
