## What it does

The skill covers the computing side of research work: MATLAB/Octave scripts, scientific Python with NumPy, SciPy, pandas, matplotlib and scikit-learn, plus statistics, optimisation, discrete-event simulation, citation lookup and BibTeX. It ships a pile of bundled references and loads only the one that fits: `sympy`, `pymoo`, `simpy`, `qutip`, `pymatgen`, `networkx`, `astropy`, `statsmodels`, `timesfm-forecasting`. MATLAB details live in `references/scientific-skills/matlab/SKILL.md`.

By default it leans on examples from optoelectronics and fiber sensing: BOTDR/BOTDA, BGS, dispersion, noise, deconvolution, calibration and uncertainty. Stochastic runs get an `rng` call, figures come out as `.png` and `.svg`, and your original data, code and plots are never overwritten — new versions go alongside.

It will not install packages or call cloud services on its own. Some references mention optional `uv pip install ...` steps and API keys for higher rate limits, and both need your agreement first. So the first run on a fresh machine will stall on missing libraries. Check the environment before you start, not afterwards.

## Install

### Claude Code (native platform)

1. **Skills CLI (Vercel)**
```bash
npx skills add zLanqing/codex-claude-academic-skills --skill scientific-toolkit-skill -a claude-code
```

2. **Manually: put the files in place**
- File: `~/.claude/skills/scientific-toolkit-skill/SKILL.md` — Copy the whole skill folder; for one project use .claude/skills/scientific-toolkit-skill/

### Codex

1. **Skills CLI (Vercel)**
```bash
npx skills add zLanqing/codex-claude-academic-skills --skill scientific-toolkit-skill -a codex
```

2. **Manually: put the files in place**
- File: `.agents/skills/scientific-toolkit-skill/SKILL.md` — For all projects use ~/.agents/skills/

### Cursor

1. **Skills CLI (Vercel)**
```bash
npx skills add zLanqing/codex-claude-academic-skills --skill scientific-toolkit-skill -a cursor
```

2. **Manually: put the files in place**
- File: `.cursor/skills/scientific-toolkit-skill/SKILL.md` — Cursor also reads .agents/skills/ and .claude/skills/

### GitHub Copilot

1. **GitHub CLI**
```bash
gh skill install zLanqing/codex-claude-academic-skills scientific-toolkit-skill
```

2. **Manually: put the files in place**
- File: `.github/skills/scientific-toolkit-skill/SKILL.md`

### Gemini CLI

1. **Skills CLI (Vercel)**
```bash
npx skills add zLanqing/codex-claude-academic-skills --skill scientific-toolkit-skill -a gemini-cli
```

2. **Platform CLI**
```bash
gemini skills install https://github.com/zLanqing/codex-claude-academic-skills --path scientific-toolkit-skill
```

### Windsurf (Devin Desktop)

**Manually: put the files in place**
- File: `.devin/skills/scientific-toolkit-skill/SKILL.md` — The legacy .windsurf/skills/ path still works

### OpenCode

**Skills CLI (Vercel)**
```bash
npx skills add zLanqing/codex-claude-academic-skills --skill scientific-toolkit-skill -a opencode
```

### Claude.ai

**Claude.ai**
- Zip the folder and upload it in Settings → Capabilities → Skills

Where a file is given instead of a command, copy the files from the source to that path: https://github.com/zLanqing/codex-claude-academic-skills/tree/HEAD/scientific-toolkit-skill/SKILL.md

## When to use it
- debug a MATLAB signal-filtering script
- export a paper figure as `.png` and `.svg`
- run statistics over a sensor time series
- check a formula and its units in SymPy
- pull citation metadata into a BibTeX entry

## Example prompts
- Walk through `BGS_demod.m`: where does the dimension drop, and why does the noise rise after deconvolution?
- Plot the spectrum from `sensor_series.csv` and export it as `.png` and `.svg` for the paper.
- Compare the dispersion formula in `model.py` against SymPy and show which units were substituted.

# Scientific Toolkit Skill

## Scope

Use this skill for科研计算 and software-assisted research:

- MATLAB/Octave scripts, debugging, refactoring, signal/image processing, FFT, filtering, matrix computation, simulation, and figure export.
- Python scientific workflows with NumPy, SciPy, pandas, matplotlib, seaborn, scikit-learn, statsmodels, SymPy, and related tools.
- Statistics, exploratory data analysis, sensor/time-series forecasting, optimization, discrete-event simulation, quantum optics/open quantum systems, materials data, and graph/network analysis.
- Literature lookup, citation metadata, BibTeX, and reference verification when it supports coding or research analysis.

Use `research-writing-skill` for manuscript prose. Use `office-academic-skill` for Word/PPT deliverables.

## Domain Defaults

The user's field is光电信息科学与工程. Prefer examples and checks relevant to:

- Optics, optoelectronics, optical communication, optical sensing, fiber sensing, BOTDR/BOTDA, BGS, SPM, dispersion, noise, and deconvolution.
- Signal processing, image processing, spectroscopy, detector data, sensor time series, calibration, and uncertainty.
- MATLAB simulation and reproducible figure generation for论文/答辩.

Do not fabricate physical parameters, material constants, software menu operations, experimental results, or paper conclusions. When uncertain, ask for the source file or mark the assumption.

## General Workflow

1. Read the provided code, data, README, docs, and project instructions before changing anything.
2. Identify variables, dimensions, units, input/output paths, random seeds, and expected figures.
