# respond-to-referees

Turns a referee report and a revised manuscript into a response document: each comment gets matched to a revision, labelled, and answered politely.

## What it does

The skill splits a referee report into individual concerns, greps the revised manuscript for the matching edits, and gives every concern one of four labels: addressed, partially addressed, deferred, disagreement. When it finds neither a revision nor a deliberate decision, the concern is marked as needing author input and listed in the warning summary.

You pass two paths: `$0` for the report, `$1` for the revised manuscript. Files in `.tex`, `.qmd`, `.md` and `.txt` are read as they are; `.pdf`, `.docx` and `.html` get converted to plain text first, which means `pdftotext` from poppler-utils for PDF and `pandoc` or `docx2txt` for the rest. Miss one of those tools and the skill stops and asks for a text version. A scanned PDF extracts with exit code 0 and blank pages, so page counts are compared separately.

The finished document goes to `quality_reports/response-to-referees_<paper-slug>.md`. Writing it to the repo root will not survive: `scripts/check-repo-hygiene.py` rejects a root-level file that is not on the allowlist. The layout is a header with journal and manuscript ID, an opening paragraph, one section per referee, and a concern matrix at the end listing every comment with its label and evidence. Before the document is called final, the skill runs a verification pass over claims like “we added X on page Y” — a fabricated location gets a paper rejected on sight.

## Install

### Claude Code (native platform)

1. **Skills CLI (Vercel)**
```bash
npx skills add pedrohcgs/claude-code-my-workflow --skill respond-to-referees -a claude-code
```

2. **Manually: put the files in place**
- File: `~/.claude/skills/respond-to-referees/SKILL.md` — Copy the whole skill folder; for one project use .claude/skills/respond-to-referees/

### Codex

1. **Skills CLI (Vercel)**
```bash
npx skills add pedrohcgs/claude-code-my-workflow --skill respond-to-referees -a codex
```

2. **Manually: put the files in place**
- File: `.agents/skills/respond-to-referees/SKILL.md` — For all projects use ~/.agents/skills/

### Cursor

1. **Skills CLI (Vercel)**
```bash
npx skills add pedrohcgs/claude-code-my-workflow --skill respond-to-referees -a cursor
```

2. **Manually: put the files in place**
- File: `.cursor/skills/respond-to-referees/SKILL.md` — Cursor also reads .agents/skills/ and .claude/skills/

### GitHub Copilot

1. **GitHub CLI**
```bash
gh skill install pedrohcgs/claude-code-my-workflow respond-to-referees
```

2. **Manually: put the files in place**
- File: `.github/skills/respond-to-referees/SKILL.md`

### Gemini CLI

1. **Skills CLI (Vercel)**

### Windsurf (Devin Desktop)

**Manually: put the files in place**
- File: `.devin/skills/respond-to-referees/SKILL.md` — The legacy .windsurf/skills/ path still works

### OpenCode

**Skills CLI (Vercel)**
```bash
npx skills add pedrohcgs/claude-code-my-workflow --skill respond-to-referees -a opencode
```

## When to use it
- break a referee report into numbered concerns
- locate the matching revision for each concern
- sort concerns by how fully they were handled
- draft a courteous reply when you disagree with a referee
- check every promised change before submitting

## Example prompts
- Read `reviewer2.pdf` and `paper_revised.pdf`, then build the response document
- Check which comments from `report.docx` are still missing in `manuscript.qmd`
- Build the concern matrix with labels and pointers to each revision

# Respond to Referees

Produce a complete response-to-referees document by cross-referencing the referee report against the revised manuscript. Classify every concern, draft a courteous response for each, and flag anything unaddressed before submission.

## Inputs

- `$0` — path to the referee report
- `$1` — path to the revised manuscript

Supported formats and how to read them. In the commands below, `FILE` stands for the input path being converted — either `$0` (referee report) or `$1` (revised manuscript). Always use `mktemp` for the temp file (not a predictable `/tmp/...` name) so paths with spaces and concurrent runs don't collide, and so untrusted `FILE` paths can't clobber other temp files via symlink races.

| Format | How to extract text |
| --- | --- |
| `.tex`, `.qmd`, `.md`, `.txt` | Read directly with the `Read` tool. |
| `.pdf` | `TMP=$(mktemp -d)/input.txt && pdftotext "FILE" "$TMP"` (poppler-utils). Grep `"$TMP"`. |
| `.docx` | `TMP=$(mktemp -d)/input.txt && pandoc "FILE" -t plain -o "$TMP"` (or `docx2txt "FILE" "$TMP"`). Grep `"$TMP"`. |
| `.html` | `TMP=$(mktemp -d)/input.txt && pandoc "FILE" -t plain -o "$TMP"`. Grep `"$TMP"`. |
