## What it does

Feed the skill an amino acid sequence or a `.fasta` path and it looks for homologues. MMseqs2 through the ColabFold API is the default and usually finishes in a couple of minutes. When that call fails with exit code 2, whether from a rate limit or an API error, the skill switches to EBI BLAST on its own. BLAST is the slower route, but it lets you target a named database such as `uniprotkb_swissprot` or `pdb`.

Two scripts do the work: `scripts/mmseqs2_search.py` and `scripts/uniprot_blast.py`, both launched with `uv`. Each run produces a `.md` table plus a `.json` file kept for later programmatic use. The skill reads the `.md` only and leaves the raw output alone. Expect a report that names the method used, walks through Q-Cov, E-value and sequence identity, then summarises what the top hits appear to do. When the table carries UniProt accessions with no descriptions, as MMseqs2 output often does, the skill pulls names and functions through the `uniprot-database` skill first.

You need `uv` on `PATH` before anything runs. BLAST jobs want `USER_EMAIL` set in a `.env` file in your home directory, since EBI asks for an address to track submissions, though the search still works without it. On the first run the skill checks for `.licenses/protein_sequence_similarity_search_LICENSE.txt` in the workspace root; if it is missing, you get a notice pointing at the terms of use and a file recording that notice and its timestamp.

## Install

### Claude Code (native platform)

1. **Skills CLI (Vercel)**
```bash
npx skills add google-deepmind/science-skills --skill protein-sequence-similarity-search -a claude-code
```
```bash
npx skills add google-deepmind/science-skills --skill protein_sequence_similarity_search -a claude-code
```

2. **Manually: put the files in place**
- File: `~/.claude/skills/protein_sequence_similarity_search/SKILL.md` — Copy the whole skill folder; for one project use .claude/skills/protein_sequence_similarity_search/

### Codex

1. **Skills CLI (Vercel)**
```bash
npx skills add google-deepmind/science-skills --skill protein_sequence_similarity_search -a codex
```

2. **Manually: put the files in place**
- File: `.agents/skills/protein_sequence_similarity_search/SKILL.md` — For all projects use ~/.agents/skills/

### Cursor

1. **Skills CLI (Vercel)**
```bash
npx skills add google-deepmind/science-skills --skill protein_sequence_similarity_search -a cursor
```

2. **Manually: put the files in place**
- File: `.cursor/skills/protein_sequence_similarity_search/SKILL.md` — Cursor also reads .agents/skills/ and .claude/skills/

### GitHub Copilot

1. **GitHub CLI**
```bash
gh skill install google-deepmind/science-skills protein_sequence_similarity_search
```

2. **Manually: put the files in place**
- File: `.github/skills/protein_sequence_similarity_search/SKILL.md`

### Gemini CLI

1. **Skills CLI (Vercel)**
```bash
npx skills add google-deepmind/science-skills --skill protein_sequence_similarity_search -a gemini-cli
```

## When to use it
- find homologues for a protein sequence or `.fasta` file
- build a table of top hits with Q-Cov and E-value
- infer what a protein does from similar sequences
- search a named database like `uniprotkb_swissprot`
- keep search results on disk for later analysis

## Example prompts
- Find homologues for the sequence MKVLY and show the top 5 hits
- Run a quick search on `./data/sequence.fasta`
- Run BLAST against `uniprotkb_swissprot` for this sequence

name: protein-sequence-similarity-search
description: >
    Searches for homologous protein sequences using MMseqs2 (fast, default) or
    BLAST (comprehensive, fallback). Trigger this whenever the user provides a
    protein sequence or FASTA file and asks to find homologues, sequence
    matches, or wants to infer protein function based on sequence similarity,
    but not when the user wants to infer protein function based on structural
    similarity.
---

## Prerequisites

1. **`uv`**: Read the `uv` skill and follow its Setup instructions to ensure
    `uv` is installed and on PATH.
2.  **User Notification**: If
    .licenses/protein_sequence_similarity_search_LICENSE.txt does not already
    exist in the workspace root directory then (1) prominently notify the user
    to check the terms at https://www.ebi.ac.uk/jdispatcher/sss/ncbiblast and
    https://colabfold.com, then (2) create the file recording the notification
    text and timestamp.
3. **`.env` file**: Make sure the `.env` file exists in your home directory.
    Create one if it does not exist.
4. **`USER_EMAIL`** (optional but recommended): Recommended by the EBI for
    BLAST job tracking, but the skill works without it. You **MUST** use the
    safe credentials protocol in the `credentials` skill to check for and
    request this credential if this skill looks relevant to the user's request.

## Goal

Take a user-provided amino acid sequence (or a path to a `.fasta` file), search
for sequence homologues using the fastest available method, generate a
Markdown-formatted table of the top hits, interpret key alignment metrics,
summarize the inferred protein functions, and save results locally for future
programmatic analysis.
