## What it does

This skill validates material simulation metadata against CMSO and ASMO ontologies. It runs three Python utilities to inspect annotations. The `schema_checker.py` script verifies that class and property names exist, suggesting nearest matches when it catches typos. For deeper audits, `completeness_checker.py` reports missing required, recommended, and optional entries.

Relationship triples undergo inspection via `relationship_checker.py` to confirm domain and range consistency. Completeness scoring assigns equal weight to required and optional attributes. Because of this weighting, an annotation with a moderate score remains invalid whenever `required_missing` contains items.

Execution requires Python 3.10+ using only standard library packages. The scripts will fail without `cmso_summary.json` and `ontology_registry.json` generated by the companion ontology-explorer tool.

## Install

### Claude Code (native platform)

1. **Skills CLI (Vercel)**
```bash
npx skills add HeshamFS/materials-simulation-skills --skill ontology-validator -a claude-code
```

2. **Manually: put the files in place**
- File: `~/.claude/skills/ontology-validator/SKILL.md` — Copy the whole skill folder; for one project use .claude/skills/ontology-validator/

### Codex

1. **Skills CLI (Vercel)**
```bash
npx skills add HeshamFS/materials-simulation-skills --skill ontology-validator -a codex
```

2. **Manually: put the files in place**
- File: `.agents/skills/ontology-validator/SKILL.md` — For all projects use ~/.agents/skills/

### Cursor

1. **Skills CLI (Vercel)**
```bash
npx skills add HeshamFS/materials-simulation-skills --skill ontology-validator -a cursor
```

2. **Manually: put the files in place**
- File: `.cursor/skills/ontology-validator/SKILL.md` — Cursor also reads .agents/skills/ and .claude/skills/

### GitHub Copilot

1. **GitHub CLI**
```bash
gh skill install HeshamFS/materials-simulation-skills ontology-validator
```

2. **Manually: put the files in place**
- File: `.github/skills/ontology-validator/SKILL.md`

### Gemini CLI

1. **Skills CLI (Vercel)**
```bash
npx skills add HeshamFS/materials-simulation-skills --skill ontology-validator -a gemini-cli
```

2. **Platform CLI**
```bash
gemini skills install https://github.com/HeshamFS/materials-simulation-skills --path skills/ontology/ontology-validator
```

### Windsurf (Devin Desktop)

**Manually: put the files in place**
- File: `.devin/skills/ontology-validator/SKILL.md` — The legacy .windsurf/skills/ path still works

### OpenCode

**Skills CLI (Vercel)**
```bash
npx skills add HeshamFS/materials-simulation-skills --skill ontology-validator -a opencode
```

## When to use it
- detect misspelled class and property names in material annotations
- audit required and recommended fields for crystal structures
- verify domain and range consistency in relationship triples
- validate dataset metadata before publishing to FAIR repositories

## Example prompts
- Validate my `Unit Cell` annotation with property `has Bravais lattice`
- Check what required properties are missing for `Crystal Structure`
- Verify the relationship triple between `Computational Sample` and `Material`

  Validate material sample annotations against ontology constraints — check

  and range consistency for object property relationships, assess annotation
  completeness (required, recommended, and optional properties), and flag
  unknown or misspelled terms. Use when verifying that CMSO or other
  ontology annotations are correct before publishing, checking whether all
  required properties are present for a class like Crystal Structure or
  Unit Cell, auditing relationship triples between instances, or catching
  annotation errors early in a FAIR data workflow, even if the user only
  says "is my annotation correct" or "what am I missing."

# Ontology Validator

## Goal

Validate that material sample annotations comply with ontology constraints: correct class names, valid properties, consistent domain/range relationships, and required fields present.

## Requirements

- Python 3.10+
- No external dependencies (Python standard library only)
- Requires ontology-explorer's `cmso_summary.json` and `ontology_registry.json`

## Inputs to Gather

| Input | Description | Example |
|-------|-------------|---------|
| Annotation | JSON dict or list of annotation dicts | `{"class":"UnitCell","properties":{"has Bravais lattice":"cF"}}` |
| Class name | Class to check completeness for | `Crystal Structure` |
| Provided properties | Comma-separated property names | `"has unit cell,has space group"` |
| Relationships | JSON array of subject-property-object triples | `[{"subject_class":"Material","property":"has structure","object_class":"Crystal Structure"}]` |

## Decision Guidance

```
What do you need to validate?
├── An annotation (classes and properties are correct)
│   └── schema_checker.py --ontology cmso --annotation '<json>'
├── Completeness of a class annotation
