## What it does

The skill hands the agent a working set for OMERO.server. BlitzGateway and `omero-py` cover object traversal, pixels, annotations and ROIs; OMERO CLI handles sessions, import and OME-TIFF or XML export; the documented OMERO.web JSON APIs fill in the rest. Local planners under `scripts/` read only named `OMERO_*` variables and never load a `.env` file.

Nothing connects until host, group, object type, IDs and a result limit are chosen. Credentials come from environment variables alone — a password or session key must not end up in command arguments, logs or output. `secure=True` is the default, though it does not by itself verify the certificate hostname.

Setup targets a Python 3.12 environment: install the IcePy 3.6.5 wheel matching your interpreter and platform tags, then `omero-py==5.22.1`. Ice 3.7 is marked unsupported in the OMERO 5.6 matrix, so a plain install may try to compile IcePy from source — use a reviewed wheel instead. Import and admin commands need `OMERODIR` pointing at an extracted OMERO.server tree; a normal remote BlitzGateway client does not.

## Install

### Claude Code (native platform)

1. **Skills CLI (Vercel)**
```bash
npx skills add K-Dense-AI/scientific-agent-skills --skill omero-integration -a claude-code
```

2. **Manually: put the files in place**
- File: `~/.claude/skills/omero-integration/SKILL.md` — Copy the whole skill folder; for one project use .claude/skills/omero-integration/

### Codex

1. **Skills CLI (Vercel)**
```bash
npx skills add K-Dense-AI/scientific-agent-skills --skill omero-integration -a codex
```

2. **Manually: put the files in place**
- File: `.agents/skills/omero-integration/SKILL.md` — For all projects use ~/.agents/skills/

### Cursor

1. **Skills CLI (Vercel)**
```bash
npx skills add K-Dense-AI/scientific-agent-skills --skill omero-integration -a cursor
```

2. **Manually: put the files in place**
- File: `.cursor/skills/omero-integration/SKILL.md` — Cursor also reads .agents/skills/ and .claude/skills/

### GitHub Copilot

1. **GitHub CLI**
```bash
gh skill install K-Dense-AI/scientific-agent-skills omero-integration
```

2. **Manually: put the files in place**
- File: `.github/skills/omero-integration/SKILL.md`

### Gemini CLI

1. **Skills CLI (Vercel)**
```bash
npx skills add K-Dense-AI/scientific-agent-skills --skill omero-integration -a gemini-cli
```

2. **Platform CLI**
```bash
gemini skills install https://github.com/K-Dense-AI/scientific-agent-skills --path skills/omero-integration
```

### Windsurf (Devin Desktop)

**Manually: put the files in place**
- File: `.devin/skills/omero-integration/SKILL.md` — The legacy .windsurf/skills/ path still works

### OpenCode

**Skills CLI (Vercel)**
```bash
npx skills add K-Dense-AI/scientific-agent-skills --skill omero-integration -a opencode
```

## When to use it
- list images and annotations inside one group
- export object metadata to a file
- dry-run an image import before touching the server
- read ROIs and measurement tables by object ID
- prepare a reviewed write of annotations or links

## Example prompts
- Dry run: list images in group 5, limit 50, no server connection
- Export metadata for dataset 101 to JSON, read-only
- Plan an import of files in `./incoming` and show what would be written

  The server-tested snapshot uses OMERO.py 5.22.1 with ZeroC IcePy 3.6.5;
  OMERO supports Python 3.10-3.12 (3.12 recommended) while 3.13-3.14 remain
  upcoming in its support matrix. Bundled local planners require Python 3.10+
  and read only named OMERO_* variables; they never load .env files.

# OMERO Integration

Use current OME documentation and the smallest explicit data scope. OMERO data
may contain unpublished images, identifiers, annotations, original files, and
derived measurements.

## Verified Baseline

This skill was refreshed on **2026-09-30**:

- **OMERO.server 5.6.18** (May 2026) is the current documented stable server.
- It was tested by OME with **OMERO.py/omero-py 5.22.1** and
  **OMERO.web 5.31.0**.
- `omero-py==5.22.1` requires Python 3.10 or newer. The OMERO support matrix
  supports 3.10 and 3.11, recommends 3.12, and still labels 3.13/3.14
  “upcoming.”
- OMERO 5.6 uses **IcePy 3.6**, with 3.6.5 prebuilt client wheels documented
  for Python versions through 3.12.

**Latest client releases:** OMERO.py **5.23.0** (2026-07-30) and OMERO.web
**5.33.2** are newer than the server history’s tested pairing. The bundled
helpers were checked locally with OMERO.py 5.22.1 and 5.23.0, IcePy 3.6.5,
and Python 3.12; this did not connect to an OMERO server. Remote snippets in this skill
