## What it does

The skill wraps the upstream NVIDIA-Medtech/NV-Segment-CTMR bundle instead of reimplementing VISTA3D inference. It shells out to the documented `python -m monai.bundle run` entry point, then inspects the NIfTI label map that comes back. Inputs are `ct_or_mr_volume`; outputs are `label_map` and `result_json`. Modalities: CT_BODY, MRI_BODY, MRI_BRAIN, and MRI_BRAIN inputs must already meet the upstream brain preprocessing requirements.

The main script is `scripts/run_ctmr.py`. It takes the image path, `--output-dir OUT_DIR`, `--modality`, and an optional `--label-prompts IDS`. If the host agent exposes `run_script`, call `run_script("scripts/run_ctmr.py", args=[...])`; otherwise use the Bash command. Outputs land in the directory you pass, model assets may be cached under `~/.cache/huggingface/`, and setup may reach github.com or huggingface.co. Read `skill_manifest.yaml` before you touch arguments or validation gates.

You need GPU/CUDA when the manifest declares it, plus the Python packages in `runtime.side_effects.pip_packages`. `NV_SEGMENT_CTMR_ROOT` points at the trusted upstream checkout and `CUDA_VISIBLE_DEVICES` limits visible GPUs. Don't swap the wrapper for a handwritten implementation — package drift from the manifest breaks the run on imports. The skill makes no clinical, diagnostic or regulatory claims, and it is not for clinical deployment, interpretation or autonomous diagnosis.

## Install

### Claude Code (native platform)

1. **Skills CLI (Vercel)**
```bash
npx skills add NVIDIA/skills --skill nv-segment-ctmr -a claude-code
```

2. **Manually: put the files in place**
- File: `~/.claude/skills/nv-segment-ctmr/SKILL.md` — Copy the whole skill folder; for one project use .claude/skills/nv-segment-ctmr/

### Codex

1. **Skills CLI (Vercel)**
```bash
npx skills add NVIDIA/skills --skill nv-segment-ctmr -a codex
```

2. **Manually: put the files in place**
- File: `.agents/skills/nv-segment-ctmr/SKILL.md` — For all projects use ~/.agents/skills/

### Cursor

1. **Skills CLI (Vercel)**
```bash
npx skills add NVIDIA/skills --skill nv-segment-ctmr -a cursor
```

2. **Manually: put the files in place**
- File: `.cursor/skills/nv-segment-ctmr/SKILL.md` — Cursor also reads .agents/skills/ and .claude/skills/

### GitHub Copilot

1. **GitHub CLI**
```bash
gh skill install NVIDIA/skills nv-segment-ctmr
```

2. **Manually: put the files in place**
- File: `.github/skills/nv-segment-ctmr/SKILL.md`

### Gemini CLI

1. **Skills CLI (Vercel)**
```bash
npx skills add NVIDIA/skills --skill nv-segment-ctmr -a gemini-cli
```

2. **Platform CLI**
```bash
gemini skills install https://github.com/NVIDIA/skills --path skills/nv-segment-ctmr
```

### Windsurf (Devin Desktop)

**Manually: put the files in place**
- File: `.devin/skills/nv-segment-ctmr/SKILL.md` — The legacy .windsurf/skills/ path still works

### OpenCode

**Skills CLI (Vercel)**
```bash
npx skills add NVIDIA/skills --skill nv-segment-ctmr -a opencode
```

### Claude.ai

**Claude.ai**
- Zip the folder and upload it in Settings → Capabilities → Skills

Where a file is given instead of a command, copy the files from the source to that path: https://github.com/NVIDIA/skills/tree/HEAD/skills/nv-segment-ctmr/SKILL.md

## When to use it
- turn a CT volume into a NIfTI label map
- run an MRI scan through VISTA3D without wiring the pipeline by hand
- keep a JSON record of the run next to the segmentation output
- check wrapper output against the schema before treating it as evidence
- reproduce a run in a fresh environment from the documented command

## Example prompts
- Run nv-segment-ctmr on `scan.nii.gz` with modality CT_BODY, outputs into `out_run1`
- Segment `brain_mri.nii.gz` in MRI_BRAIN mode and show me what landed in result_json
- Run `scripts/run_ctmr.py` with `--label-prompts` and check the label map isn't empty

# NV-Segment-CTMR

## Purpose
- Used for running NV-Segment-CTMR on CT or MRI NIfTI volumes and recording label-map evidence. Not for clinical interpretation.
- Use the wrapper exactly as documented; do not replace the upstream entrypoint with a handwritten implementation.
- Manifest I/O: inputs are `ct_or_mr_volume`; outputs are `label_map` and `result_json`.

## Instructions
- Read `skill_manifest.yaml` before changing arguments, side effects, or validation gates.
- Run `scripts/run_ctmr.py` through the documented command below; keep outputs under a caller-provided run directory.
- If a host agent exposes `run_script`, use `run_script("scripts/run_ctmr.py", args=[...])`; otherwise run the Bash/Python command shown below.
- Check the emitted JSON and paired verifier guidance before treating the run as evidence.

## Available Scripts
| Script | Purpose | Arguments |
|---|---|---|
| `scripts/run_ctmr.py` | Primary entrypoint declared by skill_manifest.yaml. | `PATH_TO_IMAGE.nii.gz --output-dir OUT_DIR --modality CT_BODY [--label-prompts IDS]` |

## Prerequisites
- Runtime requirements: GPU/CUDA when declared by the manifest; Python packages listed in `runtime.side_effects.pip_packages`.
- Optional environment variables: `NV_SEGMENT_CTMR_ROOT` selects the trusted upstream checkout; `CUDA_VISIBLE_DEVICES` restricts visible GPUs; `MONAI_DATA_DIRECTORY` and `PYTORCH_CUDA_ALLOC_CONF` override the wrapper's output-local cache and allocator defaults when needed.
- Side effects: writes segmentation outputs under the caller's `--output-dir`, may cache model assets under `~/.cache/huggingface/`, and may contact `https://github.com` or `https://huggingface.co` during setup.
- Run commands from the repository root unless an existing section below says otherwise.
