## What it does

The skill wraps NVIDIA's official `nvidia/NV-Segment-CT` pipeline and calls `scripts/run_vista3d.py`. Input is a `ct_volume` NIfTI file; outputs are `label_map` and `result_json`. Anatomies are selected by VISTA3D class IDs: liver `1`, spleen `3`, right kidney `5`, left kidney `14`. When a user names organs in plain words, translate them to those IDs before running.

Under the hood it is a thin wrapper. Inference, preprocessing and postprocessing are delegated to `hugging_face_pipeline.HuggingFacePipelineHelper` in `bundle/`, and that code should stay untouched. The wrapper builds an isolated environment under `~/.cache/nvidia-skills/venvs/nv-segment-ct-f9f5f51/`, installs dependencies from a pinned requirements file, and downloads the model bundle from Hugging Face. First setup reaches out to `huggingface.co` and `raw.githubusercontent.com`.

You need Python 3.10 with `venv` support and an NVIDIA GPU with CUDA. CPU fallback works but is slow. `transformers==4.46.3` is pinned because newer releases can disable the older Torch 2.0.1 backend, so upgrading it in this environment is a bad idea. Sanity gates assert at least one foreground voxel per requested anatomy: output can pass schema validation and still be empty when the label prompts don't match the scan. None of this is meant for clinical interpretation or diagnosis.

## Install

### Claude Code (native platform)

1. **Skills CLI (Vercel)**
```bash
npx skills add NVIDIA/skills --skill nv-segment-ct -a claude-code
```

2. **Manually: put the files in place**
- File: `~/.claude/skills/nv-segment-ct/SKILL.md` — Copy the whole skill folder; for one project use .claude/skills/nv-segment-ct/

### Codex

1. **Skills CLI (Vercel)**
```bash
npx skills add NVIDIA/skills --skill nv-segment-ct -a codex
```

2. **Manually: put the files in place**
- File: `.agents/skills/nv-segment-ct/SKILL.md` — For all projects use ~/.agents/skills/

### Cursor

1. **Skills CLI (Vercel)**
```bash
npx skills add NVIDIA/skills --skill nv-segment-ct -a cursor
```

2. **Manually: put the files in place**
- File: `.cursor/skills/nv-segment-ct/SKILL.md` — Cursor also reads .agents/skills/ and .claude/skills/

### GitHub Copilot

1. **GitHub CLI**
```bash
gh skill install NVIDIA/skills nv-segment-ct
```

2. **Manually: put the files in place**
- File: `.github/skills/nv-segment-ct/SKILL.md`

### Gemini CLI

1. **Skills CLI (Vercel)**
```bash
npx skills add NVIDIA/skills --skill nv-segment-ct -a gemini-cli
```

2. **Platform CLI**
```bash
gemini skills install https://github.com/NVIDIA/skills --path skills/nv-segment-ct
```

### Windsurf (Devin Desktop)

**Manually: put the files in place**
- File: `.devin/skills/nv-segment-ct/SKILL.md` — The legacy .windsurf/skills/ path still works

### OpenCode

**Skills CLI (Vercel)**
```bash
npx skills add NVIDIA/skills --skill nv-segment-ct -a opencode
```

### Claude.ai

**Claude.ai**
- Zip the folder and upload it in Settings → Capabilities → Skills

Where a file is given instead of a command, copy the files from the source to that path: https://github.com/NVIDIA/skills/tree/HEAD/skills/nv-segment-ct/SKILL.md

## When to use it
- segment liver, spleen and kidneys on a CT scan
- get a label map and JSON report from a VISTA3D run
- map anatomy names to VISTA3D class IDs
- check that the model found at least one voxel per requested anatomy
- reproduce a run in an isolated environment without touching the active one

## Example prompts
- segment the spleen, liver, right kidney and left kidney on `study.nii.gz`
- run `scripts/run_vista3d.py` on `ct_volume.nii.gz` with `--label-prompts "1,3,5,14"` and write to `vista3d_outputs`
- check the JSON from the last run for foreground voxels on every requested label

# NV-Segment-CT

## Purpose
- Used for running NV-Segment-CT VISTA3D on CT NIfTI volumes and recording label-map evidence. Not for clinical interpretation.
- Use the wrapper exactly as documented; do not replace the upstream entrypoint with a handwritten implementation.
- Manifest I/O: inputs are `ct_volume`; outputs are `label_map` and `result_json`.

## Instructions
- Read `skill_manifest.yaml` before changing arguments, side effects, or validation gates.
- Run `scripts/run_vista3d.py` through the documented command below; keep outputs under a caller-provided run directory.
- If a host agent exposes `run_script`, use `run_script("scripts/run_vista3d.py", args=[...])`; otherwise run the Bash/Python command shown below.
- Create the documented Python 3.10 virtual environment and invoke its binaries directly; do not install model dependencies into the caller's active environment.
- Check the emitted JSON and paired verifier guidance before treating the run as evidence.

## Available Scripts
| Script | Purpose | Arguments |
|---|---|---|
| `scripts/run_vista3d.py` | Primary entrypoint declared by skill_manifest.yaml. | `PATH_TO_CT.nii.gz [--output-dir OUT_DIR] [--label-prompts IDS]` |

## Prerequisites
- Runtime requirements: Python 3.10 with `venv` support and GPU/CUDA when declared by the manifest. Model packages come from the pinned upstream requirements file; only wrapper-specific packages are added locally.
- Side effects: creates an isolated environment under
  `~/.cache/nvidia-skills/venvs/nv-segment-ct-f9f5f51/`, writes the downloaded
  bundle under `skills/nv-segment-ct/bundle/`, may cache model assets under
  `~/.cache/huggingface/`, and may contact `https://huggingface.co` and
  `https://raw.githubusercontent.com` during first setup; the optional spleen
  fixture fetcher downloads MSD09 from
  `https://msd-for-monai.s3-us-west-2.amazonaws.com`.
- Run commands from the repository root unless an existing section below says otherwise.
