## What it does

The skill builds an end-to-end pipeline on SpikeInterface. It reads SpikeGLX (`.ap.bin`, `.lf.bin`, `.meta`), Open Ephys and NWB, filters and re-references the recording, flags bad channels, then inspects drift on a raster and applies motion correction when the data calls for it. Spike sorting follows — Kilosort4 plus other sorters, CPU options included — and after that come quality metrics and unit selection. Curation can be threshold-based, model-based through UnitRefine, or a visual review pass.

Runnable scripts live in `scripts/` and a copy-and-edit template in `assets/`. There is no separate package to install; everything sits on top of SpikeInterface. The bundled pipeline runs as `python scripts/neuropixels_pipeline.py /path/to/spikeglx/data output/ --sorter kilosort4 --curation allen`, and each stage can also be run on its own when you want to watch it closely.

You need Python 3.10+ with SpikeInterface, ProbeInterface, Neo, NumPy, SciPy, pandas, matplotlib, numba and scikit-learn. Optional sorters and pretrained models pull in their own dependencies and need network access. Optional Claude API calls read `ANTHROPIC_API_KEY`. Without valid calibration metadata the bundled commands reject the recording rather than guess at gain and offset.

## Install

### Claude Code (native platform)

1. **Skills CLI (Vercel)**
```bash
npx skills add K-Dense-AI/scientific-agent-skills --skill neuropixels-analysis -a claude-code
```

2. **Manually: put the files in place**
- File: `~/.claude/skills/neuropixels-analysis/SKILL.md` — Copy the whole skill folder; for one project use .claude/skills/neuropixels-analysis/

### Codex

1. **Skills CLI (Vercel)**
```bash
npx skills add K-Dense-AI/scientific-agent-skills --skill neuropixels-analysis -a codex
```

2. **Manually: put the files in place**
- File: `.agents/skills/neuropixels-analysis/SKILL.md` — For all projects use ~/.agents/skills/

### Cursor

1. **Skills CLI (Vercel)**
```bash
npx skills add K-Dense-AI/scientific-agent-skills --skill neuropixels-analysis -a cursor
```

2. **Manually: put the files in place**
- File: `.cursor/skills/neuropixels-analysis/SKILL.md` — Cursor also reads .agents/skills/ and .claude/skills/

### GitHub Copilot

1. **GitHub CLI**
```bash
gh skill install K-Dense-AI/scientific-agent-skills neuropixels-analysis
```

2. **Manually: put the files in place**
- File: `.github/skills/neuropixels-analysis/SKILL.md`

### Gemini CLI

1. **Skills CLI (Vercel)**
```bash
npx skills add K-Dense-AI/scientific-agent-skills --skill neuropixels-analysis -a gemini-cli
```

2. **Platform CLI**
```bash
gemini skills install https://github.com/K-Dense-AI/scientific-agent-skills --path skills/neuropixels-analysis
```

### Windsurf (Devin Desktop)

**Manually: put the files in place**
- File: `.devin/skills/neuropixels-analysis/SKILL.md` — The legacy .windsurf/skills/ path still works

### OpenCode

**Skills CLI (Vercel)**
```bash
npx skills add K-Dense-AI/scientific-agent-skills --skill neuropixels-analysis -a opencode
```

### Claude.ai

**Claude.ai**
- Zip the folder and upload it in Settings → Capabilities → Skills

Where a file is given instead of a command, copy the files from the source to that path: https://github.com/K-Dense-AI/scientific-agent-skills/tree/HEAD/skills/neuropixels-analysis/SKILL.md

## When to use it
- load a SpikeGLX recording and pick the right AP stream
- strip bad channels and noise before sorting
- check drift and decide whether motion correction is needed
- run Kilosort4 and get sorted units
- select good units by metrics and export to Phy or NWB

## Example prompts
- Load the recording in `/path/to/run_g0/`, pick the `imec0.ap` stream and list the available streams
- Run the full pipeline on my data folder: `python scripts/neuropixels_pipeline.py /path/to/spikeglx/data output/ --sorter kilosort4 --curation allen`
- Plot the drift raster from detected peaks and tell me whether motion correction is needed

# Neuropixels Data Analysis

## Overview

Toolkit for analyzing Neuropixels high-density neural recordings using current best
practices from [SpikeInterface](https://spikeinterface.readthedocs.io/), the Allen
Institute, and the International Brain Laboratory (IBL). It covers the full workflow from
raw data to reviewed, curated units. Targets SpikeInterface 0.105.0,
ProbeInterface 0.4.0 and Neo 0.14.5 (reviewed 2026-10-01). Synthetic tests cover
recording contracts, preprocessing, analyzers, metrics and exports; real acquisition
files, native sorters, GPU execution and pretrained models remain illustrative.

All examples use the real SpikeInterface API (`spikeinterface.full as si`) plus the
companion curation module (`spikeinterface.curation as sc`). The skill ships runnable
scripts in `scripts/` and a copy-and-edit template in `assets/` that implement this
workflow directly on top of SpikeInterface — there is no separate package to install
beyond the dependencies listed under [Installation](#installation).

## When to Use This Skill

This skill should be used when:
- Working with Neuropixels recordings (`.ap.bin`, `.lf.bin`, `.meta` files)
