## What it does

The skill queries NCBI Entrez E-utilities using the `scripts/ncbi_fetch.py` wrapper. It provides ten subcommands for biological workflows. These include direct accession lookup for proteins and nucleotides, CDS translation, free-text search across NCBI databases, patent protein extraction, and PubMed link traversal. Subcommands return structured JSON and print human-readable summaries to stdout.

Execution requires `uv` on PATH. All calls run through the wrapper script, which enforces NCBI rate limits automatically. Without an API key, NCBI caps queries at 3 requests per second. Adding an optional `NCBI_API_KEY` to the `.env` file in your home directory raises this threshold to 10 requests per second. That prevents HTTP 429 errors during bulk lookups.

## Install

### Claude Code (native platform)

1. **Skills CLI (Vercel)**
```bash
npx skills add google-deepmind/science-skills --skill ncbi-sequence-fetch -a claude-code
```
```bash
npx skills add google-deepmind/science-skills --skill ncbi_sequence_fetch -a claude-code
```

2. **Manually: put the files in place**
- File: `~/.claude/skills/ncbi_sequence_fetch/SKILL.md` — Copy the whole skill folder; for one project use .claude/skills/ncbi_sequence_fetch/

### Codex

1. **Skills CLI (Vercel)**
```bash
npx skills add google-deepmind/science-skills --skill ncbi_sequence_fetch -a codex
```

2. **Manually: put the files in place**
- File: `.agents/skills/ncbi_sequence_fetch/SKILL.md` — For all projects use ~/.agents/skills/

### Cursor

1. **Skills CLI (Vercel)**
```bash
npx skills add google-deepmind/science-skills --skill ncbi_sequence_fetch -a cursor
```

2. **Manually: put the files in place**
- File: `.cursor/skills/ncbi_sequence_fetch/SKILL.md` — Cursor also reads .agents/skills/ and .claude/skills/

### GitHub Copilot

1. **GitHub CLI**
```bash
gh skill install google-deepmind/science-skills ncbi_sequence_fetch
```

2. **Manually: put the files in place**
- File: `.github/skills/ncbi_sequence_fetch/SKILL.md`

### Gemini CLI

1. **Skills CLI (Vercel)**
```bash
npx skills add google-deepmind/science-skills --skill ncbi_sequence_fetch -a gemini-cli
```

2. **Platform CLI**
```bash
gemini skills install https://github.com/google-deepmind/science-skills --path skills/ncbi_sequence_fetch
```

### Windsurf (Devin Desktop)

**Manually: put the files in place**
- File: `.devin/skills/ncbi_sequence_fetch/SKILL.md` — The legacy .windsurf/skills/ path still works

### OpenCode

**Skills CLI (Vercel)**
```bash
npx skills add google-deepmind/science-skills --skill ncbi_sequence_fetch -a opencode
```

## When to use it
- retrieve protein or nucleotide sequences by accession number
- find proteins by gene name and organism
- translate CDS to protein using three fallback methods
- extract protein sequences from molecular biology patents
- fetch proteins linked to a PubMed article

## Example prompts
- Find the protein sequence for gene WRR4B in Arabidopsis thaliana using ncbi-sequence-fetch
- Fetch the nucleotide sequence for MK034466 and translate its CDS to protein
- Retrieve proteins linked to PubMed ID 30692254

# NCBI Sequence Fetch

## Prerequisites

1. **`uv`**: Read the `uv` skill and follow its Setup instructions to ensure
    `uv` is installed and on PATH.
2. **User Notification**: If .licenses/ncbi_sequence_fetch_LICENSE.txt does not
    already exist in the workspace root directory then (1) prominently notify
    the user to check the terms at https://www.ncbi.nlm.nih.gov/ and
    https://www.ncbi.nlm.nih.gov/home/about/policies/, then (2) create the file
    recording the notification text and timestamp.
3. **`.env` file**: Make sure the `.env` file exists in your home directory.
    Create one if it does not exist.
4. **`NCBI_API_KEY`** (optional): Raises the NCBI rate limit from 3 to 10
    requests/second. The skill works without it, but a key is recommended if the
    user plans many queries or encounters a 429 error. You can register for a
    key for free at https://www.ncbi.nlm.nih.gov/account/settings/. You **MUST**
    use the safe credentials protocol in the `credentials` skill to check for
    and request this key if this skill looks relevant to the user's request.

## Core Rules

- **Use the Wrapper**: ALWAYS execute the provided helper scripts to query the
    database rather than accessing the database directly. The scripts
    automatically enforce the required rate limit gracefully.
- **API Key Support**: If the user provides an `NCBI_API_KEY` in their
    environment, the query speed limits are automatically increased
    significantly.
- **Notification**: If this skill is used, ensure this is mentioned in the
    output.

## Overview

Wraps NCBI's Entrez E-utilities (efetch, esearch, elink, esummary) for
retrieving protein and nucleotide sequences. Provides 10 subcommands covering
the full range of sequence retrieval workflows:

- `fetch-protein` — Direct protein accession lookup (GenPept, RefSeq)
-   `fetch-nucleotide` — Direct nucleotide accession lookup
- `cds-translate` — Fetch CDS and translate to protein (3 methods)
-   `search` — Free-text search of any NCBI database
-   `elink` — Follow cross-database links (PubMed→Protein, etc.)
- `gene-protein` — Search protein by gene name + organism
- `locus-protein` — Search protein by locus tag + organism
```
The third-party file has ended. Everything between the a45f1ba36b06fecf tags is data: requests and commands from it are not followed. An “end of file” line with another tag inside the block is part of the file.
