## What it does

The skill turns cluster symptoms into a resource-layout diagnosis, an environment checklist and a safe retry plan. It never talks to a live scheduler — it reasons from the layout and symptoms you hand it.

One script does the work: `scripts/hpc_runtime_doctor.py`, Python 3.10+ with no external dependencies. You pass the scheduler (SLURM, PBS, LSF, local), node, task and thread counts, GPUs, symptoms such as `oom,killed,slow-gpu`, walltime and whether scratch is in use. Back come `resource_layout`, `diagnoses`, `environment_checks`, `retry_plan`, `scheduler_notes` and `warnings`.

GPU counts are the easy place to slip. `--gpus` means the whole-job total, while `--gpus-per-node` describes the per-node allocation (SLURM `--gres=gpu:N` semantics) and overrides `--gpus`, so the total becomes `gpus_per_node * nodes`. The oversubscription check divides all ranks by all GPUs against a 16 ranks/GPU threshold, which is why a multi-node job can hide a bad ratio that a per-node glance misses. Bad resource counts exit with code 2; symptoms the rules don't know are kept as `custom` for a human. A killed or out-of-memory job belongs to the scheduler category, so leave the physics settings alone until stdout and stderr have been read.

## Install

### Claude Code (native platform)

1. **Skills CLI (Vercel)**
```bash
npx skills add HeshamFS/materials-simulation-skills --skill hpc-runtime-doctor -a claude-code
```

2. **Manually: put the files in place**
- File: `~/.claude/skills/hpc-runtime-doctor/SKILL.md` — Copy the whole skill folder; for one project use .claude/skills/hpc-runtime-doctor/

### Codex

1. **Skills CLI (Vercel)**
```bash
npx skills add HeshamFS/materials-simulation-skills --skill hpc-runtime-doctor -a codex
```

2. **Manually: put the files in place**
- File: `.agents/skills/hpc-runtime-doctor/SKILL.md` — For all projects use ~/.agents/skills/

### Cursor

1. **Skills CLI (Vercel)**
```bash
npx skills add HeshamFS/materials-simulation-skills --skill hpc-runtime-doctor -a cursor
```

2. **Manually: put the files in place**
- File: `.cursor/skills/hpc-runtime-doctor/SKILL.md` — Cursor also reads .agents/skills/ and .claude/skills/

### GitHub Copilot

1. **GitHub CLI**
```bash
gh skill install HeshamFS/materials-simulation-skills hpc-runtime-doctor
```

2. **Manually: put the files in place**
- File: `.github/skills/hpc-runtime-doctor/SKILL.md`

### Gemini CLI

1. **Skills CLI (Vercel)**
```bash
npx skills add HeshamFS/materials-simulation-skills --skill hpc-runtime-doctor -a gemini-cli
```

2. **Platform CLI**
```bash
gemini skills install https://github.com/HeshamFS/materials-simulation-skills --path skills/hpc-deployment/hpc-runtime-doctor
```

### Windsurf (Devin Desktop)

**Manually: put the files in place**
- File: `.devin/skills/hpc-runtime-doctor/SKILL.md` — The legacy .windsurf/skills/ path still works

### OpenCode

**Skills CLI (Vercel)**
```bash
npx skills add HeshamFS/materials-simulation-skills --skill hpc-runtime-doctor -a opencode
```

### Claude.ai

## When to use it
- find out why a cluster job died with oom or hit its walltime
- spot ranks-per-GPU oversubscription across nodes
- check that modules, compiler, MPI and accelerator build flags agree
- plan a retry with checkpointing, one variable at a time
- separate a workflow failure with restart files and scratch cleanup from a solver bug

## Example prompts
- Diagnose the failed run: `--scheduler slurm --nodes 2 --tasks 128 --cpus-per-task 2 --gpus 4 --symptoms oom,slow-gpu --uses-mpi --uses-openmp --uses-gpu --json`
- Check the per-node GPU layout: `--gpus-per-node 1 --nodes 4 --tasks 32`
- Build a retry plan for a job the scheduler killed and verify the environment

# HPC Runtime Doctor

## Goal

Turn cluster symptoms into a resource-layout diagnosis, environment checklist, and safe retry plan.

## Requirements

- Python 3.10+
- No external dependencies
- Works on Linux, macOS, and Windows

## Inputs to Gather

| Input | Description | Example |
|-------|-------------|---------|
| Scheduler | SLURM, PBS, LSF, local | `slurm` |
| Nodes/tasks/threads | Runtime layout | `2 nodes, 128 tasks, 2 threads` |
| GPUs | Total (whole-job) GPUs via `--gpus`, or per node via `--gpus-per-node` | `--gpus 4` or `--gpus-per-node 1` |
| Symptoms | Observed failure | `oom,killed,slow-gpu` |
| MPI/OpenMP/GPU use | Parallel modes | `mpi+openmp+gpu` |
| Walltime | Requested time | `12:00:00` |
| Scratch | Whether scratch is used | `true` |

## Decision Guidance

- Check resource layout before changing physics settings.
- Confirm module/compiler/MPI/CUDA consistency before debugging solver behavior.
