## What it does

The skill packages simulation runs from engines like LAMMPS, VASP, or MOOSE into structured JSON manifests. It indexes input and output files, calculates SHA-256 digests, records byte sizes, and attaches structure IDs compatible with Materials Project or NOMAD.

Everything is driven by `scripts/fair_packager.py`. It requires Python 3.10+ and relies strictly on the standard library. The script exits with status 2 if an individual file exceeds 500 MB, an argument exceeds 4096 characters, or the inventory contains over 1000 files.

An exit code of 0 does not mean all files exist: missing paths are recorded under `missing_files` without stopping execution. The skill does not upload files to remote repositories like OPTIMADE or NOMAD, focusing purely on local metadata compilation.

## Install

### Claude Code (native platform)

1. **Skills CLI (Vercel)**
```bash
npx skills add HeshamFS/materials-simulation-skills --skill fair-simulation-packager -a claude-code
```

2. **Manually: put the files in place**
- File: `~/.claude/skills/fair-simulation-packager/SKILL.md` — Copy the whole skill folder; for one project use .claude/skills/fair-simulation-packager/

### Codex

1. **Skills CLI (Vercel)**
```bash
npx skills add HeshamFS/materials-simulation-skills --skill fair-simulation-packager -a codex
```

2. **Manually: put the files in place**
- File: `.agents/skills/fair-simulation-packager/SKILL.md` — For all projects use ~/.agents/skills/

### Cursor

1. **Skills CLI (Vercel)**
```bash
npx skills add HeshamFS/materials-simulation-skills --skill fair-simulation-packager -a cursor
```

2. **Manually: put the files in place**
- File: `.cursor/skills/fair-simulation-packager/SKILL.md` — Cursor also reads .agents/skills/ and .claude/skills/

### GitHub Copilot

1. **GitHub CLI**
```bash
gh skill install HeshamFS/materials-simulation-skills fair-simulation-packager
```

2. **Manually: put the files in place**
- File: `.github/skills/fair-simulation-packager/SKILL.md`

### Gemini CLI

1. **Skills CLI (Vercel)**
```bash
npx skills add HeshamFS/materials-simulation-skills --skill fair-simulation-packager -a gemini-cli
```

2. **Platform CLI**
```bash
gemini skills install https://github.com/HeshamFS/materials-simulation-skills --path skills/data-management/fair-simulation-packager
```

### Windsurf (Devin Desktop)

**Manually: put the files in place**
- File: `.devin/skills/fair-simulation-packager/SKILL.md` — The legacy .windsurf/skills/ path still works

### OpenCode

**Skills CLI (Vercel)**
```bash
npx skills add HeshamFS/materials-simulation-skills --skill fair-simulation-packager -a opencode
```

### Claude.ai

**Claude.ai**
- Zip the folder and upload it in Settings → Capabilities → Skills

Where a file is given instead of a command, copy the files from the source to that path: https://github.com/HeshamFS/materials-simulation-skills/tree/HEAD/skills/data-management/fair-simulation-packager/SKILL.md

## When to use it
- compute SHA-256 hashes for simulation inputs and outputs
- structure simulation metadata for NOMAD or Materials Project archiving
- detect missing calculation files prior to packaging
- bind unit definitions and structure IDs to raw output logs

## Example prompts
- Package my LAMMPS run with inputs `in.lammps`, `data.lmp` and outputs `log.lammps`, `traj.dump`
- Generate a FAIR manifest for VASP calculations on structure `mp-149` into `manifest.json`
- Run fair-simulation-packager for MOOSE outputs with units `energy=eV,length=angstrom`

# FAIR Simulation Packager

## Goal

Build a minimal reproducibility manifest for materials simulation results so another person or agent can understand what was run, with which inputs, and how outputs should be interpreted.

## Requirements

- Python 3.10+
- No external dependencies
- Works on Linux, macOS, and Windows

## Inputs to Gather

| Input | Description | Example |
|-------|-------------|---------|
| Project name | Human-readable bundle name | `al-cu-diffusion-study` |
| Engine | Simulation code | `LAMMPS`, `VASP`, `MOOSE` |
| Input files | Files needed to rerun | `in.lammps,data.lmp` |
| Output files | Files needed to verify results | `log.lammps,traj.dump` |
| Structure ID | Database or local identifier | `mp-149` |
| Units | Field/unit mapping | `energy=eV,length=angstrom` |

## Decision Guidance

- Always include input files, output files, code version, and units.
- Include hashes for every file that exists locally.
- Include structure identifiers when using Materials Project, NOMAD, OPTIMADE, CIF, POSCAR, or internal database records.
- Record missing files as warnings instead of silently dropping them.

## Script Outputs

`scripts/fair_packager.py --json` prints an envelope with two top-level keys:

- `inputs`: the parsed CLI arguments echoed back (note: `inputs.inputs` is the raw
  comma-separated string passed via `--inputs`, not the per-file records).
- `results`: contains a single key `manifest`.

`results.manifest` contains these fields:

- `project_name`, `engine`, `engine_version`, `structure_id`, `units`
