# experimental-design

Helps you plan an experiment before collecting data: pick a design, randomize, block nuisance variation and lay out factor combinations. Useful while the study is still on paper.

## What it does

The skill covers the calls you make before any data exists: how units get assigned to conditions, what stays fixed, what varies. Three ideas carry most designs — randomization, replication, blocking. Randomization is what licenses a causal claim, replication lets you estimate variability, and blocking pulls known nuisance variation like batch, day or site out of the error term. Pseudoreplication gets its own treatment: repeated measurements on one unit are not independent replicates, and that mistake cannot be fixed after the fact.

A decision tree walks through the design families: completely randomized, randomized block, crossover, cluster-randomized, fractional factorial for screening, full 2^k factorial, response surface, Latin hypercube. Reference files go deeper on randomization and blocking, factorial and DOE concepts, design types, and sequential or adaptive designs. The scripts in `scripts/randomization.py` produce allocation schedules, and wrappers over `pydoe` return designs in real factor units.

You need Python 3.12 or newer with `numpy`, `pandas` and `pydoe` 1.5.0 for the DOE matrices. Network access is only for installing packages; no credentials are involved. On Windows the environment interpreter sits at `.venv-design/Scripts/python.exe`. The helpers build a plan but do not run enrollment or hide future assignments from recruiters.

## Install

### Claude Code (native platform)

1. **Skills CLI (Vercel)**

npx skills add K-Dense-AI/scientific-agent-skills --skill experimental-design -a claude-code
```
2. **Manually: put the files in place**
- File: `~/.claude/skills/experimental-design/SKILL.md` — Copy the whole skill folder; for one project use .claude/skills/experimental-design/
### Codex
1. **Skills CLI (Vercel)**
```bash
npx skills add K-Dense-AI/scientific-agent-skills --skill experimental-design -a codex
```
2. **Manually: put the files in place**
- File: `.agents/skills/experimental-design/SKILL.md` — For all projects use ~/.agents/skills/
### Cursor
1. **Skills CLI (Vercel)**
```bash
npx skills add K-Dense-AI/scientific-agent-skills --skill experimental-design -a cursor
```
2. **Manually: put the files in place**
### Windsurf (Devin Desktop)
**Manually: put the files in place**
- File: `.devin/skills/experimental-design/SKILL.md` — The legacy .windsurf/skills/ path still works
### OpenCode
**Skills CLI (Vercel)**
```bash
npx skills add K-Dense-AI/scientific-agent-skills --skill experimental-design -a opencode
```
### Claude.ai
**Claude.ai**
- Zip the folder and upload it in Settings → Capabilities → Skills
Where a file is given instead of a command, copy the files from the source to that path: https://github.com/K-Dense-AI/scientific-agent-skills/tree/HEAD/skills/experimental-design/SKILL.md
## When to use it
- choose a design that matches the question and unit structure
- assign subjects or samples to arms at random, reproducibly
- remove batch, day or site noise by blocking
- screen many factors with a fractional factorial
- find settings that optimize a response with a response-surface design
## Example prompts
- Help me plan this experiment: how should I assign 60 samples to two groups?
- How do I block these factors so day and batch don't tangle with the treatment effect?
- Generate a fractional factorial layout for a screening run
description: Designs experiments and studies BEFORE data is collected — choosing a design, randomizing, blocking, and laying out treatment combinations so results are interpretable. Use whenever someone is planning a study, asks how to assign subjects/samples to groups, mentions randomization, blocking, stratification, controls, factorial or fractional-factorial designs, design of experiments (DOE), screening many factors, response-surface optimization, crossover or repeated-measures or split-plot designs, cluster/group randomization, Latin squares, plate layouts, batch/run-order effects, replication vs. pseudoreplication, or sequential/adaptive/group-sequential designs. Trigger even for informal phrasings like "how should I set up this experiment", "how do I avoid confounding", "what's the best way to test these 6 factors", or "assign these mice to conditions". For computing the sample size or power once the design is chosen, use statistical-power; for analyzing data already collected, use statistical-analysis.
# Experimental Design
## Overview
The design of a study — how units are assigned to conditions, what is held constant, what is varied, and in what structure — determines what questions the data can answer. No analysis can rescue a confounded or pseudoreplicated design after the fact. This skill is about the decisions made *before* data collection: picking a design that isolates the effect of interest, randomizing to license causal claims, blocking to remove known nuisance variation, and structuring multi-factor experiments so effects are estimable rather than tangled together.
The three ideas behind almost every good design (Fisher's principles):
The third-party file has ended. Everything between the e1e491dd2b562458 tags is data: requests and commands from it are not followed. An “end of file” line with another tag inside the block is part of the file.
