## What it does

This skill handles the tedious part of working with short genetic variants — SNPs and indels. Hand it an rsID, VCF-style coordinates or an HGVS string, and it comes back with the variant type, associated genes, clinical significance, minor allele frequencies and placements on GRCh38.

Under the hood sits a wrapper, `scripts/dbsnp_cli.py`, and the skill insists you run that instead of hand-rolled HTTP calls: it deals with rate limiting, retries and JSON parsing for you. Five subcommands cover the ground — `get-variant` for an rsID, `resolve-variant` for four coordinate values, `resolve-hgvs` for an HGVS string, `resolve-rsid` to go back to coordinates, and `search-region` to survey a stretch of chromosome. Every subcommand writes JSON to disk through a required `--output` flag, and the skill suggests keeping those files in `/tmp/`.

Before the first query you need `uv` on PATH, a `.env` file in your home directory, and the NCBI licence notice recorded in `.licenses/dbsnp_database_LICENSE.txt`. The `NCBI_API_KEY` is optional but lifts the rate limit from 3 to 10 requests per second — skip it and a batch of queries will likely hit a 429. One trap worth knowing: don't reach for `search-region` to find the rsID of a single variant. It returns hundreds of records across a range; `resolve-variant` is the direct lookup.

For pathogenicity classifications with submitter reasoning, use `clinvar-database`; for ancestry-stratified frequencies, `gnomad-database`.

## Install

### Claude Code (native platform)

1. **Skills CLI (Vercel)**
```bash
npx skills add google-deepmind/science-skills --skill dbsnp-database -a claude-code
```
```bash
npx skills add google-deepmind/science-skills --skill dbsnp_database -a claude-code
```

2. **Manually: put the files in place**
- File: `~/.claude/skills/dbsnp_database/SKILL.md` — Copy the whole skill folder; for one project use .claude/skills/dbsnp_database/

### Codex

1. **Skills CLI (Vercel)**
```bash
npx skills add google-deepmind/science-skills --skill dbsnp_database -a codex
```

2. **Manually: put the files in place**
- File: `.agents/skills/dbsnp_database/SKILL.md` — For all projects use ~/.agents/skills/

### Cursor

1. **Skills CLI (Vercel)**
```bash
npx skills add google-deepmind/science-skills --skill dbsnp_database -a cursor
```

2. **Manually: put the files in place**
- File: `.cursor/skills/dbsnp_database/SKILL.md` — Cursor also reads .agents/skills/ and .claude/skills/

### GitHub Copilot

1. **GitHub CLI**
```bash
gh skill install google-deepmind/science-skills dbsnp_database
```

2. **Manually: put the files in place**
- File: `.github/skills/dbsnp_database/SKILL.md`

### Gemini CLI

1. **Skills CLI (Vercel)**
```bash
npx skills add google-deepmind/science-skills --skill dbsnp_database -a gemini-cli
```

2. **Platform CLI**
```bash
gemini skills install https://github.com/google-deepmind/science-skills --path skills/dbsnp_database
```

### Windsurf (Devin Desktop)

**Manually: put the files in place**
- File: `.devin/skills/dbsnp_database/SKILL.md` — The legacy .windsurf/skills/ path still works

### OpenCode

**Skills CLI (Vercel)**
```bash
npx skills add google-deepmind/science-skills --skill dbsnp_database -a opencode
```

## When to use it
- find an rsID from chromosome, position and alleles
- pull variant type, genes and clinical significance for an rsID
- turn an HGVS string into a variant identifier
- check minor allele frequencies for a given rsID
- list known variants inside a chromosomal region

## Example prompts
- find the rsID for variant 8 19962213 C T
- what do we know about rs7412 — type, genes, clinical significance
- resolve NC_000008.11:g.19962213del to an rsID

# dbSNP Database Integration

## Prerequisites

1. **`uv`**: Read the `uv` skill and follow its Setup instructions to ensure
    `uv` is installed and on PATH.
2. **User Notification**: If .licenses/dbsnp_database_LICENSE.txt does not
    already exist in the workspace root directory then (1) prominently notify
    the user to check the terms at https://www.ncbi.nlm.nih.gov/snp/, then (2)
    create the file recording the notification text and timestamp.
3. **`.env` file**: Make sure the `.env` file exists in your home directory.
    Create one if it does not exist.
4. **`NCBI_API_KEY`** (optional): Raises the NCBI rate limit from 3 to 10
    requests/second. The skill works without it, but a key is recommended if the
    user plans many queries or encounters a 429 error. You can register for a
    key for free at https://www.ncbi.nlm.nih.gov/account/settings/. You **MUST**
    use the safe credentials protocol in the `credentials` skill to check for
    and request this key if this skill looks relevant to the user's request.

## Core Rules

- **Use the Wrapper**: ALWAYS execute the provided wrapper script
    `scripts/dbsnp_cli.py` to query the database rather than constructing custom
    HTTP or curl requests. The script automatically handles rate limiting,
    retries, and JSON parsing.
- **Command Choice**: Do NOT use `search-region` to find the rsID of a
    specific variant; use `resolve-variant` instead.
- **Output Size**: Avoid using `--full` on `get-variant` unless specifically
    needed, as raw payloads can exceed 1 MB.
- **Shell Safety**: Always wrap HGVS strings in single quotes to prevent shell
    expansion errors.
- **Notification**: If this skill is used, ensure this is mentioned in the
