## What it does

The skill wraps a CLI, `scripts/alphagenome_atlas_avi.py`, run with `uv run`. Four commands: `query` takes variants as `chr:pos:ref>alt` and returns scores plus the 18 biological feature weights; `annotate` labels a VCF, CSV, TSV or Parquet callset in Ensembl VEP `CSQ` format; `region` scans a `chr:start-end` window and scores every single nucleotide substitution; `metadata` dumps registered scorers, feature definitions and the experimental track catalog.

You need an AlphaGenome API key to reach the outputs. The terms of service bar clinical use, so the skill insists on molecular framing: a high AVI score describes predicted impact on splicing, transcription factor binding, chromatin accessibility or coding sequence. Reading a diagnosis, penetrance or prognosis out of it is off the table. If someone asks a clinical question, the answer stays on predicted molecular effects.

For gene annotations the skill tells you to use its own `gtf` command, which returns GENCODE v46 coordinates matching the scores and the website. Pulling the same data from Ensembl REST, UCSC or NCBI will drift. Watch the output size: one variant with `--include_track_info --format json` runs about 3.9 KB, so for several variants or a window scan write straight to a file with `-o`.

## Install

### Claude Code (native platform)

1. **Skills CLI (Vercel)**
```bash
npx skills add google-deepmind/science-skills --skill alphagenome-variant-impact-score -a claude-code
```
```bash
npx skills add google-deepmind/science-skills --skill alphagenome_variant_impact_score -a claude-code
```

2. **Manually: put the files in place**
- File: `~/.claude/skills/alphagenome_variant_impact_score/SKILL.md` — Copy the whole skill folder; for one project use .claude/skills/alphagenome_variant_impact_score/

### Codex

1. **Skills CLI (Vercel)**
```bash
npx skills add google-deepmind/science-skills --skill alphagenome_variant_impact_score -a codex
```

2. **Manually: put the files in place**
- File: `.agents/skills/alphagenome_variant_impact_score/SKILL.md` — For all projects use ~/.agents/skills/

### Cursor

1. **Skills CLI (Vercel)**
```bash
npx skills add google-deepmind/science-skills --skill alphagenome_variant_impact_score -a cursor
```

2. **Manually: put the files in place**
- File: `.cursor/skills/alphagenome_variant_impact_score/SKILL.md` — Cursor also reads .agents/skills/ and .claude/skills/

### GitHub Copilot

1. **GitHub CLI**
```bash
gh skill install google-deepmind/science-skills alphagenome_variant_impact_score
```

2. **Manually: put the files in place**
- File: `.github/skills/alphagenome_variant_impact_score/SKILL.md`

### Gemini CLI

1. **Skills CLI (Vercel)**
```bash
npx skills add google-deepmind/science-skills --skill alphagenome_variant_impact_score -a gemini-cli
```

2. **Platform CLI**
```bash
gemini skills install https://github.com/google-deepmind/science-skills --path skills/alphagenome_variant_impact_score
```

### Windsurf (Devin Desktop)

**Manually: put the files in place**
- File: `.devin/skills/alphagenome_variant_impact_score/SKILL.md` — The legacy .windsurf/skills/ path still works

### OpenCode

**Skills CLI (Vercel)**
```bash
npx skills add google-deepmind/science-skills --skill alphagenome_variant_impact_score -a opencode
```

### Claude.ai

## When to use it
- score a batch of variants from a VCF
- scan a genomic window for every single nucleotide substitution
- annotate a callset in VEP CSQ format and rank top candidates
- pull gene, exon and junction coordinates from GENCODE v46
- find experimental tracks by factor name

## Example prompts
- score variant chr9:128225994:G>A and show the feature weights
- annotate test_data/example_variants.vcf and list the top 20 candidates
- scan chr9:128225990-128226000 and save hotspots to region_hotspots.tsv

# AlphaGenome Variant Impact (AVI) Analysis

Score and prioritize genetic variants using AlphaGenome Variant Impact (AVI)
models via `scripts/alphagenome_atlas_avi.py`.

> [!IMPORTANT] **Research Use Only & Clinical Safety Rules**: The AlphaGenome

> 1. **No Medical Advice or Clinical Diagnosis**: You **MUST NOT** provide
> medical advice, clinical diagnoses, disease management strategies, or
> treatment recommendations based on outputs from this skill or the

> 2. **Strict Molecular & Functional Framing**: A high AVI score reflects
> **predicted molecular/functional impact** (e.g., disruption of splicing,
> alteration of transcription factor binding, chromatin accessibility
> changes, or coding consequences). Frame all findings in terms of molecular
