## What it does

This skill constructs and validates deep-links for the AlphaGenome Atlas web app. Four link types are covered: single-variant exploration, genomic locus views, candidate record tables with clickable links already embedded, and the track-predictions page that compares reference against alternate. The work is done by `scripts/alphagenome_atlas_links.py`, run through `uv run` with the subcommands `variant`, `locus`, `table` and `track-predictions`.

Coordinates are 1-based, and a variant must be written as `chr:pos:ref>alt`, for example `chr9:128225994:G>A`. Colon-separated alleles like `A:G` and rsIDs are not supported, so those links will not build. Filters go into the `f` parameter as `KEY:VALUE` pairs. There is a catch here: RNA-seq and DNase tracks carry no transcription factor code, so a filter holding only `ASSAY_TRANSACTOR_FACTOR` drops them from the heatmap. The script adds `SCORER_MODALITY:RNA-seq` and `SCORER_MODALITY:DNase` for you.

Pinned tracks with motif instances and CWM logos render only on `ACTIVE_ISM` or `RAW_SCORES`, never on `REF_SCORES`. For ordinary browsing the author suggests sticking to section heatmaps without pinned tracks. The skill does not compute AlphaGenome predictions itself — that is what `alphagenome-single-variant-analysis` and `alphagenome-variant-impact-score` are for.

## Install

### Claude Code (native platform)

1. **Skills CLI (Vercel)**
```bash
npx skills add google-deepmind/science-skills --skill alphagenome-atlas-website-links -a claude-code
```
```bash
npx skills add google-deepmind/science-skills --skill alphagenome_atlas_website_links -a claude-code
```

2. **Manually: put the files in place**
- File: `~/.claude/skills/alphagenome_atlas_website_links/SKILL.md` — Copy the whole skill folder; for one project use .claude/skills/alphagenome_atlas_website_links/

### Codex

1. **Skills CLI (Vercel)**
```bash
npx skills add google-deepmind/science-skills --skill alphagenome_atlas_website_links -a codex
```

2. **Manually: put the files in place**
- File: `.agents/skills/alphagenome_atlas_website_links/SKILL.md` — For all projects use ~/.agents/skills/

### Cursor

1. **Skills CLI (Vercel)**
```bash
npx skills add google-deepmind/science-skills --skill alphagenome_atlas_website_links -a cursor
```

2. **Manually: put the files in place**
- File: `.cursor/skills/alphagenome_atlas_website_links/SKILL.md` — Cursor also reads .agents/skills/ and .claude/skills/

### GitHub Copilot

1. **GitHub CLI**
```bash
gh skill install google-deepmind/science-skills alphagenome_atlas_website_links
```

2. **Manually: put the files in place**
- File: `.github/skills/alphagenome_atlas_website_links/SKILL.md`

### Gemini CLI

1. **Skills CLI (Vercel)**
```bash
npx skills add google-deepmind/science-skills --skill alphagenome_atlas_website_links -a gemini-cli
```

2. **Platform CLI**
```bash
gemini skills install https://github.com/google-deepmind/science-skills --path skills/alphagenome_atlas_website_links
```

### Windsurf (Devin Desktop)

**Manually: put the files in place**
- File: `.devin/skills/alphagenome_atlas_website_links/SKILL.md` — The legacy .windsurf/skills/ path still works

### OpenCode

**Skills CLI (Vercel)**
```bash
npx skills add google-deepmind/science-skills --skill alphagenome_atlas_website_links -a opencode
```

## When to use it
- link a single genetic variant for exploration
- open a genomic locus in a chosen window
- format a candidate variant table with clickable links
- compare reference and alternate predictions for a variant
- keep RNA-seq and DNase visible next to ChIP-seq factors

## Example prompts
- build a link for variant chr9:128225994:G>A in K562 with RNA_SEQ,DNASE,CHIP_TF
- format the candidate table from top_variants.json with biosample K562
- give me a track-predictions link for chr15:42387805:C>G and gene CAPN3

  Constructs deep-links and URLs for the AlphaGenome Atlas website. Supports
  generating single-variant exploration links (1-based VCF-style coordinates),
  genomic locus views (1-based closed chr:start-end), candidate summary tables,
  and AlphaGenome reference vs. alternate predictions. Use when visualizing,
  exploring, charting, or linking genetic variants and genomic loci on the
  AlphaGenome Atlas, or when asked to inspect, view, or link predictions for a
  genomic variant. Don't use for computing raw AlphaGenome variant predictions
  directly without Atlas URLs (use alphagenome-single-variant-analysis or

# AlphaGenome Atlas Deep-Linking & URL Configuration

Construct and validate deep-links for the AlphaGenome Atlas web application

Base URL: `https://deepmind.google.com/science/alphagenome/atlas`

> [!IMPORTANT] **Mandatory Atlas Deep-Linking with Variant Scores**: Whenever
> presenting, discussing, or scoring genetic variants, you **MUST always provide
> clickable deep-links to the

## Prerequisites

```bash
# 1. Single Variant Exploration Link:
uv run scripts/alphagenome_atlas_links.py variant "chr9:128225994:G>A" \
  --biosample K562 \
  --modalities RNA_SEQ,DNASE,CHIP_TF
# 2. Genomic Locus / Interval Link:
uv run scripts/alphagenome_atlas_links.py locus "chr11:5288500-5290500" \
  --biosample K562 \
  --modalities RNA_SEQ,DNASE,CHIP_TF
# 3. Format Candidate Variant Records Table (with embedded clickable links):
uv run scripts/alphagenome_atlas_links.py table --input top_variants.json --biosample K562
