# enzyme

## What it does

Enzyme works from the structure your notes already have: folders, tags, links, dates. It turns that into a local index, which lets the agent pull up pages written months apart and point back to the sources. What gets read lives in a small editable `.enzyme` file, written and adjusted with you during setup.

Two commands do the work. `enzyme petri` draws a map: for recurring tags, links or folders it samples across time and writes questions about what you settled, changed or left open. `enzyme catalyze` ranks notes on wording and meaning together, so a passage turns up whether the agent names it exactly or just describes it. Searches never leave your machine. The generated questions are hints, not evidence, so judge the setup by the notes the agent brings back.

Catalyst generation takes your own OpenAI or OpenRouter key. Lookups for a name or an exact phrase are quicker with plain search, and the installed skill tells the agent when to switch. Presets cover Apple Notes and Are.na, and `enzyme doctor` reports what the index holds and what went wrong.
